Conservation biologists assign population distinctiveness by classifying populations as evolutionarily significant units (ESUs). Historically, this classification has included ecological and genetic ...data. However, recent ESU concepts, coupled with increasing availability of data on neutral genetic variation, have led to criteria based exclusively on molecular phylogenies. We argue that the earlier definitions of ESUs, which incorporated ecological data and genetic variation of adaptive significance, are more relevant for conservation. Furthermore, this dichotomous summary (ESU or not) of a continuum of population differentiation is not adequate for determining appropriate management actions. We argue for a broader categorization of population distinctiveness based on concepts of ecological and genetic exchangeability (
sensu Templeton).

Mitochondrial DNA control region sequences were analyzed from 162 wolves at 27 localities worldwide and from 140 domestic dogs representing 67 breeds. Sequences from both dogs and wolves showed ...considerable diversity and supported the hypothesis that wolves were the ancestors of dogs. Most dog sequences belonged to a divergent monophyletic clade sharing no sequences with wolves. The sequence divergence within this clade suggested that dogs originated more than 100,000 years before the present. Associations of dog haplotypes with other wolf lineages indicated episodes of admixture between wolves and dogs. Repeated genetic exchange between dog and wolf populations may have been an important source of variation for artificial selection.

Shelter staff and veterinarians routinely make subjective dog breed identification based on appearance, but their accuracy regarding pit bull-type breeds is unknown. The purpose of this study was to measure agreement among shelter staff in assigning pit bull-type breed designations to shelter dogs and to compare breed assignments with DNA breed signatures. In this prospective cross-sectional study, four staff members at each of four different shelters recorded their suspected breed(s) for 30 dogs; there was a total of 16 breed assessors and 120 dogs. The terms American pit bull terrier, American Staffordshire terrier, Staffordshire bull terrier, pit bull, and their mixes were included in the study definition of ‘pit bull-type breeds.’
Using visual identification only, the median inter-observer agreements and kappa values in pair-wise comparisons of each of the staff breed assignments for pit bull-type breed vs. not pit bull-type breed ranged from 76% to 83% and from 0.44 to 0.52 (moderate agreement), respectively. Whole blood was submitted to a commercial DNA testing laboratory for breed identification. Whereas DNA breed signatures identified only 25 dogs (21%) as pit bull-type, shelter staff collectively identified 62 (52%) dogs as pit bull-type. Agreement between visual and DNA-based breed assignments varied among individuals, with sensitivity for pit bull-type identification ranging from 33% to 75% and specificity ranging from 52% to 100%. The median kappa value for inter-observer agreement with DNA results at each shelter ranged from 0.1 to 0.48 (poor to moderate). Lack of consistency among shelter staff indicated that visual identification of pit bull-type dogs was unreliable.
In 2003–2005, systematic studies in four contrasting hydrogeologic settings were undertaken to improve understanding of source and transport controls on nitrate movement to public supply wells (PSW) ...in principal aquifers of the United States. Chemical, isotopic, and age tracer data show that agricultural fertilizers and urban septic leachate were the primary sources of large nitrate concentrations in PSW capture zones at Modesto, California (Central Valley aquifer system) and York, Nebraska (High Plains aquifer). Urban septic leachate and fertilizer (possibly nonfarm) were the primary sources of large nitrate concentrations in PSW capture zones at Woodbury, Connecticut (glacial aquifer system), and Tampa, Florida (Floridan aquifer system), respectively. Nitrate fluxes to the water table were larger in agricultural settings than urban settings, indicating that it would be beneficial to reduce PSW capture zone areas in agricultural regions. Mixing calculations indicate that about 50 to 85% of the nitrate in water from the PSW could be from those modern anthropogenic sources, with the remainder coming from sources in old (>50 years) recharge or sources in young recharge in undisturbed settings such as forests. Excess N2 concentrations and age tracers showed that denitrification at Modesto occurred gradually (first‐order rate constant of 0.02/a) in a thick reaction zone following a ∼30‐year lag time after recharge. Denitrification generally was not an important nitrate sink at Woodbury. At York and Tampa, denitrification occurred rapidly (0.5 to 6/a) in thin reaction zones in fine‐grained sediments that separated the anoxic PSW producing zones from overlying oxic, high‐nitrate ground water. Particle tracking showed that a major pathway by which anthropogenic nitrate reached the York and Tampa PSW was by movement through long well screens crossing multiple hydrogeologic units (York) and by movement through karst features (Tampa), processes which reduced ground water residence times in the denitrifying zones. These results illustrate how PSW vulnerability to nitrate contamination depends on complex variations and interactions between contaminant sources, reaction rates, transit times, mixing, and perturbation of ground water flow in contrasting hydrogeologic settings.
We have previously reported that high concentrations of basic fibroblast growth factor (bFGF) support feeder-independent growth of human embryonic stem (ES) cells, but those conditions included ...poorly defined serum and matrix components. Here we report feeder-independent human ES cell culture that includes protein components solely derived from recombinant sources or purified from human material. We describe the derivation of two new human ES cell lines in these defined culture conditions.
The grey wolf (Canis lupus) and coyote (C. latrans) are highly mobile carnivores that disperse over great distances in search of territories and mates. Previous genetic studies have shown little ...geographical structure in either species. However, population genetic structure is also influenced by past isolation events and population fluctuations during glacial periods. In this study, control region sequence data from a worldwide sample of grey wolves and a more limited sample of coyotes were analysed. The results suggest that fluctuating population sizes during the late Pleistocene have left a genetic signature on levels of variation in both species. Genealogical measures of nucleotide diversity suggest that historical population sizes were much larger in both species and grey wolves were more numerous than coyotes. Currently, about 300 000 wolves and 7 million coyotes exist. In grey wolves, genetic diversity is greater than that predicted from census population size, reflecting recent historical population declines. By contrast, nucleotide diversity in coyotes is smaller than that predicted by census population size, reflecting a recent population expansion following the extirpation of wolves from much of North America. Both species show little partitioning of haplotypes on continental or regional scales. However, a statistical parsimony analysis indicates local genetic structure that suggests recent restricted gene flow.
We present results from an experimental study of the beam halo in a high-current 6.7-MeV proton beam propagating through a 52-quadrupole periodic-focusing channel. The gradients of the first four ...quadrupoles were independently adjusted to match or mismatch the injected beam. Emittances and beamwidths were obtained from measured profiles for comparisons with maximum emittance-growth predictions of a free-energy model and maximum halo-amplitude predictions of a particle-core model. The experimental results support both models and the present theoretical picture of halo formation.
HIV-1-associated brain pathology exhibits regional variability and we therefore studied the genetic differences in the V1-V5 domains of the HIV env gene in up to four regions of brain (frontal lobe, ...basal ganglia, medial temporal lobe, and nonmedial temporal lobe) from three patients. We found that in each separate brain region HIV-1 forms different quasispecies and that there is little gene flow among these regions. In further support of brain region-specific evolution of HIV-1, we analyzed amino acid signatures in these clones. In addition to known amino acid signatures associated with macrophage tropism and the lack of syncytium formation, we found 15 majority amino acid signature patterns from the V1-V5 env sequences associated with the neuroanatomical regions analyzed from the three individuals. Furthermore, on average, intrabrain genetic distances for the HIV-1 env were estimated to be much smaller than genetic distances between brain regions. Specific strains of HIV-1 may be neurotropic or neuroinvasive (replication preference in brain tissue) and may contribute to pathology, cognitive loss, and neuropsychiatric disease.
The transverse motion of beam halo particles is described by a particle-core model which uses the space-charge field of a continuous cylindrical oscillating beam core in a uniform linear focusing ...channel to provide the force that drives particles to large amplitudes. The model predicts a maximum amplitude for the resonantly-driven particles as a function of the initial mismatch. We have calculated these amplitude limits and have estimated the growth times for extended-halo formation as a function of both the space-charge tune-depression ratio and a mismatch parameter. We also present formulas for the scaling of the maximum amplitudes as a function of the beam parameters. The model results are compared with multiparticle simulations and we find very good agreement for a variety of initial particle distributions.
