The rapidly emerging field of macrogenetics focuses on analysing publicly accessible genetic datasets from thousands of species to explore large-scale patterns and predictors of intraspecific genetic ...variation. Facilitated by advances in evolutionary biology, technology, data infrastructure, statistics and open science, macrogenetics addresses core evolutionary hypotheses (such as disentangling environmental and life-history effects on genetic variation) with a global focus. Yet, there are important, often overlooked, limitations to this approach and best practices need to be considered and adopted if macrogenetics is to continue its exciting trajectory and reach its full potential in fields such as biodiversity monitoring and conservation. Here, we review the history of this rapidly growing field, highlight knowledge gaps and future directions, and provide guidelines for further research.
Seascape genetics is the study of how spatially variable structural and environmental features influence genetic patterns of marine organisms. Seascape genetics is conceptually linked to landscape ...genetics and this likeness frequently allows investigators to use similar theoretical and analytical methods for both seascape genetics and landscape genetics. But, the physical and environmental attributes of the ocean and biological attributes of organisms that live in the sea, especially the large spatial scales of seascape features and the high dispersal ability of many marine organisms, differ from those of terrestrial organisms that have typified landscape genetic studies. This paper reviews notable papers in the emerging field of seascape genetics, highlighting pervasive themes and biological attributes of species and seascape features that affect spatial genetic patterns in the sea. Similarities to, and differences from, (terrestrial) landscape genetics are discussed, and future directions are recommended.
Tripneustes is one of the most abundant and ecologically significant tropical echinoids. Highly valued for its gonads, wild populations of Tripneustes are commercially exploited and cultivated stocks ...are a prime target for the fisheries and aquaculture industry. Here we examine Tripneustes from the Kermadec Islands, a remote chain of volcanic islands in the southwest Pacific Ocean that mark the boundary of the genus' range, by combining morphological and genetic analyses, using two mitochondrial (COI and the Control Region), and one nuclear (bindin) marker. We show that Kermadec Tripneustes is a new species of Tripneustes. We provide a full description of this species and present an updated phylogeny of the genus. This new species, Tripneustes kermadecensis n. sp., is characterized by having ambulacral primary tubercles occurring on every fourth plate ambitally, flattened test with large peristome, one to two occluded plates for every four ambulacral plates, and complete primary series of interambulacral tubercles from peristome to apex. It appears to have split early from the main Tripneustes stock, predating even the split of the Atlantic Tripneustes lineage. Its distinction from the common T. gratilla and potential vulnerability as an isolated endemic species calls for special attention in terms of conservation.
Population genomic approaches are making rapid inroads in the study of non-model organisms, including marine taxa. To date, these marine studies have predominantly focused on rudimentary metrics ...describing the spatial and environmental context of their study region （e.g., geographical distance, average sea surface temperature, average salinity）. We contend that a more nuanced and considered approach to quantifying seascape dynamics and patterns can strengthen population genomic investigations and help identify spatial, temporal, and environmental factors associated with differing selective regimes or demographic histories. Nevertheless, approaches for quantifying marine landscapes are complicated. Characteristic features of the marine environment, including pelagic living in flowing water （experienced by most marine taxa at some point in their life cycle）, require a well-designed spatial-temporal sampling strategy and analysis. Many genetic summary statistics used to describe populations may be inappropriate for marine species with large population sizes, large species ranges, stochastic recruitment, and asymmetrical gene flow. Finally, statistical approaches for testing associations between seascapes and population genomic patterns are still maturing with no single approach able to capture all relevant considerations. None of these issues are completely unique to marine systems and therefore similar issues and solutions will be shared for many organisms regardless of habitat. Here, we outline goals and spatial approaches for land- scape genomics with an emphasis on marine systems and review the growing empirical literature on seascape genomics. We review established tools and approaches and highlight promising new strategies to overcome select issues including a strategy to spatially optimize sampling. Despite the many challenges, we argue that marine systems may be especially well suited for identifying candidate genomic regions under environmentally mediated selection and that seascape genomic approaches are especially useful for identifying robust locus-by-environment associations.
The genetic diversity of populations plays a crucial role in ensuring species and ecosystem resilience to threats such as climate change and habitat degradation. Despite this recognized importance of ...genetic diversity, and its relevance to the Convention on Biological Diversity and the United Nations Sustainable Development Goals, it remains difficult to observe and synthesize genetic data at a national scale. The “Ira Moana—Genes of the Sea—Project” (
https://sites.massey.ac.nz/iramoana/
) has worked to improve stewardship of genetic data for Aotearoa New Zealand’s (NZ) marine organisms to facilitate marine genetic biodiversity observation, research, and conservation. The Ira Moana Project has established interoperable data infrastructures and tools that help researchers follow international best-practice (including the FAIR Principles for Data Stewardship and CARE Principles for Indigenous Data Governance) and contribute to a national genetic data resource. Where possible, the Project has employed existing infrastructures (such as the Genomic Observatories Metadatabase, GEOME) to allow interoperability with similar research activities, but has also innovated to accommodate the national interests of NZ. The Ira Moana Project has an inclusive model, and through presentations, workshops, and datathons, it has provided training, education, and opportunities for collaboration among NZ researchers. Here, we outline the motivations for the Ira Moana Project, describe the Project activities and outcomes, and plans for future development. As a timely response to national and international pressures on genetic biodiversity research, it is hoped that the Ira Moana Project will facilitate NZ researchers, communities, and conservation practitioners to navigate this crucial period, and provide tangible solutions nationally and globally.
Giant clams (genus Tridacna) are iconic coral reef animals of the Indian and Pacific Oceans, easily recognizable by their massive shells and vibrantly colored mantle tissue. Most Tridacna species are ...listed by CITES and the IUCN Redlist, as their populations have been extensively harvested and depleted in many regions. Here, we survey Tridacna crocea and Tridacna maxima from the eastern Indian and western Pacific Oceans for mitochondrial (COI and 16S) and nuclear (ITS) sequence variation and consolidate these data with previous published results using phylogenetic analyses. We find deep intraspecific differentiation within both T. crocea and T. maxima. In T. crocea we describe a previously undocumented phylogeographic division to the east of Cenderawasih Bay (northwest New Guinea), whereas for T. maxima the previously described, distinctive lineage of Cenderawasih Bay can be seen to also typify western Pacific populations. Furthermore, we find an undescribed, monophyletic group that is evolutionarily distinct from named Tridacna species at both mitochondrial and nuclear loci. This cryptic taxon is geographically widespread with a range extent that minimally includes much of the central Indo-Pacific region. Our results reinforce the emerging paradigm that cryptic species are common among marine invertebrates, even for conspicuous and culturally significant taxa. Additionally, our results add to identified locations of genetic differentiation across the central Indo-Pacific and highlight how phylogeographic patterns may differ even between closely related and co-distributed species.

The use of DNA metabarcoding to characterise the biodiversity of environmental and community samples has exploded in recent years. However, taxonomic inferences from these studies are contingent on ...the quality and completeness of the sequence reference database used to characterise sample species-composition. In response, studies often develop custom reference databases to improve species assignment. The disadvantage of this approach is that it limits the potential for database re-use, and the transferability of inferences across studies. Here, we present the MARine Eukaryote Species (MARES) reference database for use in marine metabarcoding studies, created using a transparent and reproducible pipeline. MARES includes all COI sequences available in GenBank and BOLD for marine taxa, unified into a single taxonomy. Our pipeline facilitates the curation of sequences, synonymization of taxonomic identifiers used by different repositories, and formatting these data for use in taxonomic assignment tools. Overall, MARES provides a benchmark COI reference database for marine eukaryotes, and a standardised pipeline for (re)producing reference databases enabling integration and fair comparison of marine DNA metabarcoding results.
Classical taxonomic approaches to quantifying biodiversity can be notoriously laborious and restrictive. Instead, molecular metabarcoding is emerging as a rapid, high‐throughput, and cost‐effective ...tool to catalog biodiversity. Despite the appeal of metabarcoding, methodological and procedural biases must be understood before robust biodiversity inferences can be made. Here, we use CO1 metabarcoding to characterize marine eukaryote communities associated with Ecklonia radiata, the dominant eco‐engineering kelp of temperate Australasia. To establish a standardized and reproducible community metabarcoding protocol, we examined the influence of different sample preparation, laboratory, and bioinformatic steps on inferences of species richness and composition of communities associated with E. radiata holdfasts (the root‐like structure anchoring the kelp to the substratum) sampled from northeastern New Zealand. Specifically, we examined the effect of sieving the community into different size fractions and the replicability of results across DNA extractions, polymerase chain reactions and sequencing. Overall, we found that sieving the community into two size fractions before DNA extraction enabled detection of a greater diversity of taxa than not sieving samples. When compared with traditional morphology‐based inventories of kelp holdfast biodiversity, we found that although the taxonomic precision of our metabarcoding approach at the species and genus level was limited by the availability of reference sequences in public repositories, we recovered ~40% more taxa and a greater taxonomic breadth of organisms than morphological surveys (e.g., 18 phyla as compared with 14 phyla). On the basis of our findings, we provide methodological guidelines for the use of metabarcoding as a tool for surveying and monitoring the hyperdiverse species assemblages associated with kelp holdfasts.

Variation in both inter‐ and intraspecific traits affects community dynamics, yet we know little regarding the relative importance of external environmental filters versus internal biotic ...interactions that shape the functional space of communities along broad‐scale environmental gradients, such as latitude, elevation, or depth. We examined changes in several key aspects of functional alpha diversity for marine fishes along depth and latitude gradients by quantifying intra‐ and interspecific richness, dispersion, and regularity in functional trait space. We derived eight functional traits related to food acquisition and locomotion and calculated seven complementary indices of functional diversity for 144 species of marine ray‐finned fishes along large‐scale depth (50–1200 m) and latitudinal gradients (29°–51° S) in New Zealand waters. Traits were derived from morphological measurements taken directly from footage obtained using Baited Remote Underwater Stereo‐Video systems and museum specimens. We partitioned functional variation into intra‐ and interspecific components for the first time using a PERMANOVA approach. We also implemented two tree‐based diversity metrics in a functional distance‐based context for the first time: namely, the variance in pairwise functional distance and the variance in nearest neighbor distance. Functional alpha diversity increased with increasing depth and decreased with increasing latitude. More specifically, the dispersion and mean nearest neighbor distances among species in trait space and intraspecific trait variability all increased with depth, whereas functional hypervolume (richness) was stable across depth. In contrast, functional hypervolume, dispersion, and regularity indices all decreased with increasing latitude; however, intraspecific trait variation increased with latitude, suggesting that intraspecific trait variability becomes increasingly important at higher latitudes. These results suggest that competition within and among species are key processes shaping functional multidimensional space for fishes in the deep sea. Increasing morphological dissimilarity with increasing depth may facilitate niche partitioning to promote coexistence, whereas abiotic filtering may be the dominant process structuring communities with increasing latitude.
We quantified in situ inter‐specific and intra‐specific variation for deep‐sea fishes, providing novel methodology to partition community‐level trait variation into within and among species components in a multi‐trait context. Increasing morphological dissimilarity with depth may facilitate niche partitioning, promoting coexistence, whereas abiotic filtering may be the dominant process structuring communities across latitude.
