Gastrointestinal colonisation by commensal microbiota is essential for the health and well-being of the host. We aimed to evaluate the influence of a reduced bacterial load environment on microbiota ...development and maturation, and the possibility of targeted colonisation via at-hatch administration of a selected bacterial strain. Japanese quail (Coturnix japonica) were inoculated within 1 h of hatch with a freshly grown culture of a Lactobacillus agilis isolate derived from a healthy adult quail. Hatchlings were kept in a mouse isolator for one week and then housed between one and four weeks of age, with a flock of normally grown adult quail to expose the bacteria-restricted birds to normal commensal quail bacteria. The bacterial isolate used to inoculate the birds was found to completely dominate the microbiota of the intestine of L.agilis at-hatch inoculated birds. Despite 3 weeks of co-housing of the test birds with an adult flock harbouring normal rich gut microbiota, neither the Lactobacillus inoculated nor PBS inoculated birds reached the level of bacterial diversity seen in birds raised under normal conditions. Neither PBS nor Lactobacillus inoculated birds were able to adopt normal quail microbiota after one week of restricted exposure to bacteria, indicating that contact with diverse microbiota during the early days of gut development in birds is critical for the establishment of healthy intestinal community. Very early intervention in the form of a suitable bacterial probiotic inoculant immediately post-hatch protected birds grown in extreme hygiene conditions from developing anomalous gut microbiota and intestinal damage. Our data shows that it is possible to induce dominance of desired strain using simple timed manipulation.

The Japanese quail (Coturnix japonica) are popular both as an alternative protein source and as a model of choice for scientific research in several disciplines. There is limited published ...information on the histological features of the intestinal tract of Japanese quail. The only comprehensive reference is a book published in 1969. This study aims to fill that niche by providing a reference of general histological features of the Japanese quail, covering all the main sections of the intestinal tract. Both light and scanning electron microscope (SEM) images are presented. Results showed that the Japanese quail intestinal tract is very similar to that of the chicken with the exception of the luminal koilin membrane of the gizzard. Scanning electron microscopic photomicrographs show that in the Japanese quail koilin vertical rods are tightly packed together in a uniform manner making a carpet-like appearance. This differs in chicken where the conformations of vertical rods are arranged in clusters.
Organophosphate insecticides have been directly or indirectly implicated in avian populations declining worldwide. Birds in agricultural environments are commonly exposed to these insecticides, ...mainly through ingestion of invertebrates after insecticide application. Despite insecticide exposure in birds occurring mostly by ingestion, the impact of organophosphates on the avian digestive system has been poorly researched. In this work we used the Japanese quail (Coturnix japonica) as an avian model to study short-term microbial community responses to a single dose of trichlorfon at low concentration in three sample origins of the gastrointestinal tract (GIT): caecum, large intestine and faeces. Using next-generation sequencing of 16S rRNA gene amplicons as bacterial markers, the study showed that ingestion of insecticide caused significant changes in the GIT microbiome. Specifically, microbiota composition and diversity differed between treated and untreated quail. Insecticide-associated responses in the caecum showed differences between sexes which did not occur with the other sample types. In caecal microbiota, only treated females showed significant shifts in a number of genera within the Lachnospiraceae and the Enterobacteriaceae families. The major responses in the large intestine were a significant reduction in the genus Lactobacillus and increases in abundance of a number of Proteobacteria genera. All microbial shifts in faeces occurred in phylotypes that were represented at low relative abundances. In general, changes in microbiota possibly resulted from contrasting responses towards the insecticide, either positive (e.g., biodegrading bacteria) or negative (e.g., insecticide-susceptible bacteria). This study demonstrates the significant impact that organophosphate insecticides have on the avian gut microbiota; showing that a single small dose of trichlorfon caused dysbiosis in the GIT of the Japanese quail. Further research is necessary to understand the implications on birds' health, especially in females.
Recent work from our laboratory has provided evidence that indicates selective bacterial translocation from the host gut microbiota to peripheral tissues (i.e. lung) plays a key role in the ...development of post-stroke infections. Despite this, it is currently unknown whether mucosal bacteria that live on and interact closely with the host intestinal epithelium contribute in regulating bacterial translocation after stroke. Here, we found that the microbial communities within the mucosa of gastrointestinal tract (GIT) were significantly different between sham-operated and post-stroke mice at 24 h following surgery. The differences in microbiota composition were substantial in all sections of the GIT and were significant, even at the phylum level. The main characteristics of the stroke-induced shift in mucosal microbiota composition were an increased abundance of Akkermansia muciniphila and an excessive abundance of clostridial species. Furthermore, we analysed the predicted functional potential of the altered mucosal microbiota induced by stroke using PICRUSt and revealed significant increases in functions associated with infectious diseases, membrane transport and xenobiotic degradation. Our findings revealed stroke induces far-reaching and robust changes to the intestinal mucosal microbiota. A better understanding of the precise molecular events leading up to stroke-induced mucosal microbiota changes may represent novel therapy targets to improve patient outcomes.
The annotation of many genomes is limited, with a large proportion of identified genes lacking functional assignments. The construction of gene co-expression networks is a powerful approach that ...presents a way of integrating information from diverse gene expression datasets into a unified analysis which allows inferences to be drawn about the role of previously uncharacterised genes. Using this approach, we generated a condition-free gene co-expression network for the chicken using data from 1,043 publically available Affymetrix GeneChip Chicken Genome Arrays. This data was generated from a diverse range of experiments, including different tissues and experimental conditions. Our aim was to identify gene co-expression modules and generate a tool to facilitate exploration of the functional chicken genome.
Fifteen modules, containing between 24 and 473 genes, were identified in the condition-free network. Most of the modules showed strong functional enrichment for particular Gene Ontology categories. However, a few showed no enrichment. Transcription factor binding site enrichment was also noted.
We have demonstrated that this chicken gene co-expression network is a useful tool in gene function prediction and the identification of putative novel transcription factors and binding sites. This work highlights the relevance of this methodology for functional prediction in poorly annotated genomes such as the chicken.

Identification of bacteria associated with desirable productivity outcomes in animals may offer a direct approach to the identification of probiotic bacteria for use in animal production. We ...performed three controlled chicken trials (n = 96) to investigate caecal microbiota differences between the best and poorest performing birds using four performance measures; feed conversion ratio (FCR), utilization of energy from the feed measured as apparent metabolisable energy, gain rate (GR), and amount of feed eaten (FE). The shifts in microbiota composition associated with the performance measures were very different between the three trials. Analysis of the caecal microbiota revealed that the high and low FCR birds had significant differences in the abundance of some bacteria as demonstrated by shifts in microbiota alpha and beta diversity. Trials 1 and 2 showed significant overall community shifts, however, the microbial changes driving the difference between good and poor performers were very different. Lachnospiraceae, Ruminococcaceae, and Erysipelotrichaceae families and genera Ruminococcus, Faecalibacterium and multiple lineages of genus Clostridium (from families Lachnospiraceae, Ruminococcaceae, and Erysipelotrichaceae) were highly abundant in good FCR birds in Trial 1. Different microbiota was associated with FCR in Trial 2; Catabacteriaceae and unknown Clostridiales family members were increased in good FCR and genera Clostridium (from family Clostridiaceae) and Lactobacillus were associated with poor FCR. Trial 3 had only mild microbiota differences associated with all four performance measures. Overall, the genus Lactobacillus was correlated with feed intake which resulted in poor FCR performance. The genus Faecalibacterium correlated with improved FCR, increased GR and reduced FE. There was overlap in phylotypes correlated with improved FCR and GR, while different microbial cohorts appeared to be correlated with FE. Even under controlled conditions different cohorts of birds developed distinctly different microbiotas. Within the different trial groups the abundance of certain bacterial groups correlated with productivity outcomes. However, with different underlying microbiotas there were different bacteria correlated with performance. The challenge will be to identify probiotic bacteria that can reliably deliver favorable outcomes from diverse microbiotas.
Abstract Background and aims Phytogenic bioactive plant products have shown promise in mitigating Australian pasture dieback (PDB) syndrome, a complex condition that adversely affects pasture ...productivity and sustainability. PDB is characterised by the progressive decline of grass, resulting in reduced soil organic matter. Recent studies have indicated that soil microbial communities play a crucial role in the remediation of affected pastures. In our previous research, the application of a phytogenic secondary metabolic product demonstrated a positive impact on soil microbial diversity, and it significantly increased pasture biomass. Building upon our previous study, we aimed to further investigate the mechanisms underlying pasture improvement through phytogenic treatment by spraying. Methods Here, we conducted a shotgun metagenomic investigation of the soil microbiome functional pathways affected by the phytogenic treatment. Results The application of phytogenic treatment to the PDB-affected soil resulted in a notable increase in soil microbial functional richness and diversity and showed alterations in beta diversity. Among the 65 significantly altered functional pathways, 54 showed an increase, while 11 decreased in response to the phytogenic treatment. The treatment altered the soil’s functional capacity towards increased production of biomolecules, including amino acids, lipids, and cofactors, thus enhancing the soil’s nutritional value. Furthermore, the phytogenic treatment significantly increased pathways involved in soil detoxification and carbon sequestration, suggesting its potential to promote soil health and carbon storage. Conclusion Our findings contribute to a better understanding of the mechanisms involved in improving the soils affected by pasture dieback. These insights will help develop sustainable strategies for pasture production.
The global poultry industry has greatly expanded due to an increase in demand for chicken meat and eggs. Growth of the industry was followed by growth in research which resulted in improved growth ...rate, feed efficiency, health status, and reduced carriage of pathogens. However, major research focus was improvement in productivity. It is possible to manipulate feed formulations to improve the feed conversion ratio (FCR), which results in a lower feed requirement to achieve market weight. Feed additives, containing vitamins and minerals, are commonly added to typical diets to support rapid growth and favourable FCR. Nanoparticles can be added to feed and provide an excellent platform to incorporate in various compounds, such as vaccines and nutrient supplements, due to large surface area to volume ratio and high absorption in the body. Nanoparticles can enable direct transportation of compounds to targeted organs or systems while avoiding fast degradability often seen with antibiotics and can encourage multiple health benefits. Silver, currently the most common nanoparticle investigated for use in chicken feed, has been shown to improve the microbiota of chickens. However, the positive results are tempered by the finding that silver nanoparticles have relatively high toxicity in birds. The question therefore arises as to whether other nanoparticle forms of essential metals and natural compounds can be safely delivered to provide positive impacts on health and productivity without the toxic side effects that can be seen with silver nanoparticles. Here, we review the current state of nanoparticle use as a poultry feed supplement - the successes and pitfalls of nano-feed as reported by researchers across the world.

The poultry industry aims to improve productivity while maintaining the health and welfare of flocks. Pathogen control has been achieved through biosecurity, vaccinations and the use of antibiotics. ...However, the emergence of antibiotic resistance, in animal and human pathogens, has prompted researchers and chicken growers alike to seek alternative approaches. The use of new and emerging approaches to combat pathogen activity including nanotechnology, in particular, silver nanoparticles (NPs), has been found to not only eradicate pathogenic bacteria but also include issues of toxicity and bioaccumulation effects. Other novel metal nanoparticles could provide this pathogen reducing property with a more tailored and biocompatible nanomaterial for the model used, something our study represents. This study investigated the benefits of nanomaterial delivery mechanisms coupled with important health constituents using selenium as a biocompatible metal to minimise toxicity properties. Selenium NPs were compared to two common forms of bulk selenium macronutrients already used in the poultry industry. An intermediate concentration of selenium nanoparticles (0.9 mg/kg) demonstrated the best performance, improving the gut health by increasing the abundance of beneficial bacteria, such as
Lactobacillus
and
Faecalibacterium
, and short-chain fatty acids (SCFAs), in particular butyric acid. SCFAs are metabolites produced by the intestinal tract and are used as an energy source for colonic cells and other important bodily functions. Selenium nanoparticles had no significant effect on live weight gain or abundance of potentially pathogenic bacteria.
