A recent test for the existence of suture zones in North America, based on hybrid zones studied since 1970, found support for only two of the 13 suture zones identified by Remington in 1968 (Swenson ...and Howard2004). One limitation of that recent study was the relatively small number of hybrid zones available for mapping. In this study, we search for evidence of clustering of contact zones between closely related taxa using data not only from hybrid zones but from species range maps of trees, birds, and mammals and from the position of phylogeographic breaks within species. Digital geographic range maps and a geographic information system approach allowed for accurate and rapid mapping of distributional data. Areas of contact between closely related species and phylogeographic breaks within species clustered into areas characterized by common physiographic features or predicted by previously hypothesized glacial refugia. The results underscore the general importance of geographic barriers to dispersal (mountain chains) and climate change (periods of cooling alternating with periods of warming, which lead to the contraction and expansion of species ranges) in species evolution.
Species number, functional traits, and phylogenetic history all contribute to characterizing the biological diversity in plant communities. The phylogenetic component of diversity has been ...particularly difficult to quantify in species-rich tropical tree assemblages. The compilation of previously published (and often incomplete) data on evolutionary relationships of species into a composite phylogeny of the taxa in a forest, through such programs as Phylomatic, has proven useful in building community phylogenies although often of limited resolution. Recently, DNA barcodes have been used to construct a robust community phylogeny for nearly 300 tree species in a forest dynamics plot in Panama using a supermatrix method. In that study sequence data from three barcode loci were used to generate a well-resolved species-level phylogeny.
Here we expand upon this earlier investigation and present results on the use of a phylogenetic constraint tree to generate a community phylogeny for a diverse, tropical forest dynamics plot in Puerto Rico. This enhanced method of phylogenetic reconstruction insures the congruence of the barcode phylogeny with broadly accepted hypotheses on the phylogeny of flowering plants (i.e., APG III) regardless of the number and taxonomic breadth of the taxa sampled. We also compare maximum parsimony versus maximum likelihood estimates of community phylogenetic relationships as well as evaluate the effectiveness of one- versus two- versus three-gene barcodes in resolving community evolutionary history.
As first demonstrated in the Panamanian forest dynamics plot, the results for the Puerto Rican plot illustrate that highly resolved phylogenies derived from DNA barcode sequence data combined with a constraint tree based on APG III are particularly useful in comparative analysis of phylogenetic diversity and will enhance research on the interface between community ecology and evolution.

Explaining the mechanisms that produce the enormous diversity within and between tropical tree communities is a pressing challenge for plant community ecologists. Mechanistic hypotheses range from ...niche-based deterministic to dispersal-based stochastic models. Strong tests of these hypotheses require detailed information regarding the functional strategies of species. A few tropical studies to date have examined trait dispersion within individual forest plots using species trait means in order to ask whether coexisting species tend to be more or less functionally similar than expected given a null model. The present work takes an alternative approach by: (i) explicitly incorporating population-level trait variability; and (ii) quantifying the functional beta diversity in a series of 15 tropical forest plots arrayed along an elevational gradient. The results show a strong pattern of decay in community functional similarity with elevation. These observed patterns of functional beta diversity are shown to be highly non-random and support a deterministic model of tropical tree community assembly and turnover.
Wood density is an important trait in trees indicative of their life history and mechanical and physiological strategies. The following examines the evolutionary ecology of wood density using a large ...database for seed plants. In particular, we focused on the geographic and phylogenetic variation in wood density for both gymnosperms and angiosperms. A phylogenetic supertree was constructed for over 4600 taxa, allowing for comprehensive analyses of divergences across the seed plant phylogeny. Community-wide means and variances for wood densities were quantified for 171 standardized forest communities. Wood density was generally highly conserved across the entire seed plant phylogeny, yet large divergences were found within the rosid clade. Geographic and community variation in wood density, however, was significantly lower in temperate and high elevation communities, dominated by gymnosperms, than in tropical lowland communities, dominated by angiosperms, suggesting an increase in trait and, to some extent, clade filtering with latitude and elevation. Together, our results support the notion that both biotic and abiotic forces have been important in the evolution of wood density as well as in controlling the observed trait mean and variance across geographic gradients.
1. Patterns of species co-existence and species diversity in plant communities remain an important research area despite over a century of intensive scrutiny. To provide mechanistic insight into the ...rules governing plant species co-existence and diversity, plant community ecologists are increasingly quantifying functional trait values for the species found in a wide range of communities. 2. Despite the promise of a quantitative functional trait approach to plant community ecology, we suggest that, along with examining trait variation across species, an assessment of trait variation within species should also be a key component of a trait-based approach to community ecology. Variability within and between individuals and populations is likely widespread due to plastic responses to highly localized abiotic and biotic interactions. 3. In this study, we quantify leaf trait variation within and across ten co-existing tree species in a dry tropical forest in Costa Rica to ask: (i) whether the majority of trait variation is located between species, within species, within individuals or within the leaves themselves; (ii) whether trait values collected using standardized methods correlate with those collected using unstandardized methods; and (iii) to what extent can we differentiate plant species on the basis of their traits? 4. We find that the majority of variation in traits was often explained by between species differences; however, between leaflet trait variation was very high for compound-leaved species. We also show that many species are difficult to reliably differentiate on the basis of functional traits even when sampling many individuals. 5. We suggest an ideal sample size of at least 10, and ideally 20, individuals be used when calculating mean trait values for individual species for entire communities, though even at large sample sizes, it remains unclear if community level trait values will allow comparisons on a larger geographic scale or if species traits are generally similar across scales. It will thus be critical to account for intraspecific variation by comparing species mean trait values across space in multiple microclimatic environments within local communities and along environmental gradients. Further, quantifying trait variability due to plasticity and inheritance will provide a better understanding of the underlying patterns and drivers of trait variation as well as the application of functional traits in outlining mechanisms of species co-existence.

A recent increase in studies of β diversity has yielded a confusing array of concepts, measures and methods. Here, we provide a roadmap of the most widely used and ...ecologically relevant approaches for analysis through a series of mission statements. We distinguish two types of β diversity: directional turnover along a gradient vs. non‐directional variation. Different measures emphasize different properties of ecological data. Such properties include the degree of emphasis on presence/absence vs. relative abundance information and the inclusion vs. exclusion of joint absences. Judicious use of multiple measures in concert can uncover the underlying nature of patterns in β diversity for a given dataset. A case study of Indonesian coral assemblages shows the utility of a multi‐faceted approach. We advocate careful consideration of relevant questions, matched by appropriate analyses. The rigorous application of null models will also help to reveal potential processes driving observed patterns in β diversity.
One of the few rules in ecology is that communities are composed of many rare and few common species. Trait‐based investigations of abundance distributions have generally focused on species‐mean ...trait values with mixed success. Here, using large tropical tree seedling datasets in China and Puerto Rico, we take an alternative approach that considers the magnitude of intraspecific variation in traits and growth as it relates to species abundance. We find that common species are less variable in their traits and growth. Common species also occupy core positions within community trait space indicating that they are finely tuned for the available conditions. Rare species are functionally peripheral and are likely transients struggling for success in the given environment. The work highlights the importance of considering intraspecific variation in trait‐based ecology and demonstrates asymmetry in the magnitude of intraspecific variation among species is critical for understanding of how traits are related to abundance.
The assembly of DNA barcode libraries is particularly relevant within species-rich natural communities for which accurate species identifications will enable detailed ecological forensic studies. In ...addition, well-resolved molecular phylogenies derived from these DNA barcode sequences have the potential to improve investigations of the mechanisms underlying community assembly and functional trait evolution. To date, no studies have effectively applied DNA barcodes sensu strictu in this manner. In this report, we demonstrate that a three-locus DNA barcode when applied to 296 species of woody trees, shrubs, and palms found within the 50-ha Forest Dynamics Plot on Barro Colorado Island (BCI), Panama, resulted in >98% correct identifications. These DNA barcode sequences are also used to reconstruct a robust community phylogeny employing a supermatrix method for 281 of the 296 plant species in the plot. The three-locus barcode data were sufficient to reliably reconstruct evolutionary relationships among the plant taxa in the plot that are congruent with the broadly accepted phylogeny of flowering plants (APG II). Earlier work on the phylogenetic structure of the BCI forest dynamics plot employing less resolved phylogenies reveals significant differences in evolutionary and ecological inferences compared with our data and suggests that unresolved community phylogenies may have increased type I and type II errors. These results illustrate how highly resolved phylogenies based on DNA barcode sequence data will enhance research focused on the interface between community ecology and evolution.
Plant geographers have sought for decades to describe and predict the geographic distribution of vegetation types on the basis of plant function and its relationship with the abiotic environment. ...Traditionally this has been accomplished using categorical representations such as plant functional types. Increasingly, plant functional ecologists have sought to refine categorical functional types via quantitative functional traits in order to understand the ecological implications of trade-offs in plant form and function. Fewer works have focused upon testing whether commonly measured functional traits enhance our understanding of plant biogeography broadly and the geographic distribution of vegetation types in particular. Here we combine a continental-scale forest inventory data set containing 18 111 plots with a plant functional trait data set to ask: (1) Is there a strong relationship between the abiotic environment and the distribution of functional trait values in forest inventory plots? And (2) can different Holdridge life zones be distinguished upon the basis of their functional trait distributions? The results show geographic patterns of functional trait distributions that are often strongly correlated with climate and also show that the Holdridge life zones in the study area can be differentiated using a combination of functional traits.
The problem of scale dependency is widespread in investigations of ecological communities. Null model investigations of community assembly exemplify the challenges involved because they typically ...include subjectively defined "regional species pools." The burgeoning field of community phylogenetics appears poised to face similar challenges. Our objective is to quantify the scope of the problem of scale dependency by comparing the phylogenetic structure of assemblages across contrasting geographic and taxonomic scales. We conduct phylogenetic analyses on communities within three tropical forests, and perform a sensitivity analysis with respect to two scaleable inputs: taxonomy and species pool size. We show that (1) estimates of phylogenetic overdispersion within local assemblages depend strongly on the taxonomic makeup of the local assemblage and (2) comparing the phylogenetic structure of a local assemblage to a species pool drawn from increasingly larger geographic scales results in an increased signal of phylogenetic clustering. We argue that, rather than posing a problem, "scale sensitivities" are likely to reveal general patterns of diversity that could help identify critical scales at which local or regional influences gain primacy for the structuring of communities. In this way, community phylogenetics promises to fill an important gap in community ecology and biogeography research.
