Shipping is the dominant marine anthropogenic noise source in the world's oceans, yet we know little about vessel encounter rates, exposure levels and behavioural reactions for cetaceans in the wild, ...many of which rely on sound for foraging, communication and social interactions. Here, we used animal-borne acoustic tags to measure vessel noise exposure and foraging efforts in seven harbour porpoises in highly trafficked coastal waters. Tagged porpoises encountered vessel noise 17–89% of the time and occasional high-noise levels coincided with vigorous fluking, bottom diving, interrupted foraging and even cessation of echolocation, leading to significantly fewer prey capture attempts at received levels greater than 96 dB re 1 µPa (16 kHz third-octave). If such exposures occur frequently, porpoises, which have high metabolic requirements, may be unable to compensate energetically with negative long-term fitness consequences. That shipping noise disrupts foraging in the high-frequency-hearing porpoise raises concerns that other toothed whale species may also be affected.

Here we review contaminant exposure and related health effects in six selected Baltic key species. Sentinel species included are common eider, white-tailed eagle, harbour porpoise, harbour seal, ringed seal and grey seal. The review represents the first attempt of summarizing available information and baseline data for these biomonitoring key species exposed to industrial hazardous substances focusing on anthropogenic persistent organic pollutants (POPs). There was only limited information available for white-tailed eagles and common eider while extensive information exist on POP exposure and health effects in the four marine mammal species. Here we report organ-tissue endpoints (pathologies) and multiple biomarkers used to evaluate health and exposure of key species to POPs, respectively, over the past several decades during which episodes of significant population declines have been reported. Our review shows that POP exposure affects the reproductive system and survival through immune suppression and endocrine disruption, which have led to population-level effects on seals and white-tailed eagles in the Baltic. It is notable that many legacy contaminants, which have been banned for decades, still appear to affect Baltic wildlife. With respect to common eiders, changes in food composition, quality and contaminant exposure seem to have population effects which need to be investigated further, especially during the incubation period where the birds fast. Since new industrial contaminants continuously leak into the environment, we recommend continued monitoring of them in sentinel species in the Baltic, identifying possible effects linked to climate change, and modelling of population level effects of contaminants and climate change.
The exploitation of non-invasive samples has been widely used in genetic monitoring of terrestrial species. In aquatic ecosystems, non-invasive samples such as feces, shed hair or skin, are less ...accessible. However, the use of environmental DNA (eDNA) has recently been shown to be an effective tool for genetic monitoring of species presence in freshwater ecosystems. Detecting species in the marine environment using eDNA potentially offers a greater challenge due to the greater dilution, amount of mixing and salinity compared with most freshwater ecosystems. To determine the potential use of eDNA for genetic monitoring we used specific primers that amplify short mitochondrial DNA sequences to detect the presence of a marine mammal, the harbor porpoise, Phocoena phocoena, in a controlled environment and in natural marine locations. The reliability of the genetic detections was investigated by comparing with detections of harbor porpoise echolocation clicks by static acoustic monitoring devices. While we were able to consistently genetically detect the target species under controlled conditions, the results from natural locations were less consistent and detection by eDNA was less successful than acoustic detections. However, at one site we detected long-finned pilot whale, Globicephala melas, a species rarely sighted in the Baltic. Therefore, with optimization aimed towards processing larger volumes of seawater this method has the potential to compliment current visual and acoustic methods of species detection of marine mammals.
Seal scarers (or acoustic harassment devices, AHDs) are designed to deter seals from fishing gear and aquaculture operations, as well as to prevent seals from entering rivers to avoid predation on ...valuable fish. Our study investigated the potential effects of AHDs on non-target species, specifically the Eurasian otters (Lutra lutra), by testing the reaction of two rehabilitated otters to simulated AHDs sounds at 1 and 14 kHz, with a received sound intensity of 105-145 dB re 1 µPa rms. The 1 kHz sounds were used to investigate alternative frequencies for scaring seals without scaring otters. The otters reacted to both 1 and 14 kHz tonal signals when retrieving fish from a feeding station 0.8 m below the surface. Their diving behaviour and time to extract food progressively increased as sound intensity increased for all tested sound levels. Notably, the sound levels used in our tests were significantly lower (40-80 dB) than the source levels from commercial AHDs. These findings highlight the importance of caution when using AHDs in river and sea habitats inhabited by otters, as AHDs can change their behaviour and potentially result in habitat exclusion.
The diversity of the dolphin family was established during a short window of time. We investigated delphinid skull shape evolution, mapping shapes on an up-to-date nuclear phylogeny. In this model, ...the common ancestor was similar to Lagenorhynchus albirostris. Initial diversification occurred in three directions: toward specialized raptorial feeders of small prey with longer, narrower beaks, e.g., Delphinus; toward wider skulls with downward-oriented rostra and reduced temporal fossae, exemplified by suction feeders, e.g., Globicephala; and toward shorter and wider skulls/rostra and enlarged temporal fossae, e.g., Orcinus. Skull shape diversity was established early, the greatest later developments being adaptation of Steno to raptorial feeding on large prey and the convergence of Pseudorca toward Orcinus, related to handling large prey. Delphinid skull shapes are related to feeding mode and prey size, whereas adaptation to habitat is not marked. Over a short period, delphinid skulls have evolved a diversity eclipsing other extant odontocete clades.

In a recent paper in Ecological Indicators, Kiełpińska and Kowalski (K&K) present a model aimed to facilitate culling of a large fraction of the Baltic grey seal population without sacrificing management aims with regard to distribution. Their paper and model include several flawed assumptions with regard to grey seal biology, particularly life history, population structure and movements. The actual modelling exercise is intransparent and there is no discussion or account for uncertainties or ecological complexities. K&K do not mention or review the existing literature on the outcomes of marine mammal culls or investigations of the role of grey seals in the Baltic Sea ecosystem, but state an imperative that aquatic top predators must be controlled. Ecosystem modelling has indicated that fisheries and a large grey seal population can coexist and that culling of marine top predators can have unpredictable and unintended effects. Given the flawed assumptions, lack of regard for uncertainty and complexity as well as the actual knowledge gaps, we suggest great caution in the use of K&K’s model.
Classifying movement behaviour of marine predators in relation to anthropogenic activity and environmental conditions is important to guide marine conservation. We studied the relationship between ...grey seal (Halichoerus grypus) behaviour and environmental variability in the southwestern Baltic Sea where seal-fishery conflicts are increasing. We used multiple environmental covariates and proximity to active fishing nets within a multivariate hidden Markov model (HMM) to quantify changes in movement behaviour of grey seals while at sea. Dive depth, dive duration, surface duration, horizontal displacement, and turning angle were used to identify travelling, resting and foraging states. The likelihood of seals foraging increased in deeper, colder, more saline waters, which are sites with increased primary productivity and possibly prey densities. Proximity to active fishing net also had a pronounced effect on state occupancy. The probability of seals foraging was highest <5 km from active fishing nets (51%) and decreased as distance to nets increased. However, seals used sites <5 km from active fishing nets only 3% of their time at sea highlighting an important temporal dimension in seal-fishery interactions. By coupling high-resolution oceanographic, fisheries, and grey seal movement data, our study provides a scientific basis for designing management strategies that satisfy ecological and socioeconomic demands on marine ecosystems.

Here we review the state-of-the-art of pathogens in select marine and terrestrial key species of the Baltic Sea, i.e. ringed seal (Pusa hispida), harbour seal (Phoca vitulina), grey seal (Halichoerus grypus), harbour porpoise (Phocoena phocoena), common eider (Somateria mollissima), pink-footed goose (Anser brachyrhynchus) and white-tailed eagle (Haliaeetus albicilla). This review is the first to merge and present available information and baseline data for the FP7 BONUS BaltHealth project: Baltic Sea multilevel health impacts on key species of anthropogenic hazardous substances. Understanding the spread, prevalence and effects of wildlife pathogens is important for the understanding of animal and ecosystem health, ecosystem function and services, as well as human exposure to zoonotic diseases. This review summarises the occurrence of parasites, viruses and bacteria over the past six decades, including severe outbreaks of Phocine Distemper Virus (PDV), the seroprevalence of Influenza A and the recent increase in seal parasites. We show that Baltic high trophic key species are exposed to multiple bacterial, viral and parasitic diseases. Parasites, such as C. semerme and P. truncatum present in the colon and liver Baltic grey seals, respectively, and anisakid nematodes require particular monitoring due to their effects on animal health. In addition, distribution of existing viral and bacterial pathogens, along with the emergence and spread of new pathogens, need to be monitored in order to assess the health status of key Baltic species. Relevant bacteria are Streptococcus spp., Brucella spp., Erysipelothrix rhusiopathiae, Mycoplasma spp. and Leptospira interrogans; relevant viruses are influenza virus, distemper virus, pox virus and herpes virus. This is of special importance as some of the occurring pathogens are zoonotic and thus also pose a potential risk for human health. Marine mammal handlers, as well as civilians that by chance encounter marine mammals, need to be aware of this risk. It is therefore important to continue the monitoring of diseases affecting key Baltic species in order to assess their relationship to population dynamics and their potential threat to humans. These infectious agents are valuable indicators of host ecology and can act as bioindicators of distribution, migration, diet and behaviour of marine mammals and birds, as well as of climate change and changes in food web dynamics. In addition, infectious diseases are linked to pollutant exposure, overexploitation, immune suppression and subsequent inflammatory disease. Ultimately, these diseases affect the health of the entire ecosystem and, consequently, ecosystem function and services. As global warming is continuously increasing, the impact of global change on infectious disease patterns is important to monitor in Baltic key species in the future.
Natural history museum collections worldwide represent a tremendous resource of information on past and present biodiversity. Fish, reptiles, amphibians and many invertebrate collections have often ...been preserved in ethanol for decades or centuries and our knowledge on the genomic and metagenomic research potential of such material is limited. Here, we use ancient DNA protocols, combined with shotgun sequencing to test the molecular preservation in liver, skin and bone tissue from five old (1842 to 1964) museum specimens of the common garter snake (Thamnophis sirtalis). When mapping reads to a T. sirtalis reference genome, we find that the DNA molecules are highly damaged with short average sequence lengths (38-64 bp) and high C-T deamination, ranging from 9% to 21% at the first position. Despite this, the samples displayed relatively high endogenous DNA content, ranging from 26% to 56%, revealing that genome-scale analyses are indeed possible from all specimens and tissues included here. Of the three tested types of tissue, bone shows marginally but significantly higher DNA quality in these metrics. Though at least one of the snakes had been exposed to formalin, neither the concentration nor the quality of the obtained DNA was affected. Lastly, we demonstrate that these specimens display a diverse and tissue-specific microbial genetic profile, thus offering authentic metagenomic data despite being submerged in ethanol for many years. Our results emphasize that historical museum collections continue to offer an invaluable source of information in the era of genomics.
Many conservation instruments rely on detecting and estimating a population decline in a target species to take action. Trend estimation is difficult because of small sample size and relatively large ...uncertainty in abundance/density estimates of many wild populations of animals. Focusing on cetaceans, we performed a prospective analysis to estimate power, type-I, sign (type-S) and magnitude (type-M) error rates of detecting a decline in short time-series of abundance estimates with different signal-to-noise ratio. We contrasted results from both unregularized (classical) and regularized approaches. The latter allows to incorporate prior information when estimating a trend. Power to detect a statistically significant estimates was in general lower than 80%, except for large declines. The unregularized approach (status quo) had inflated type-I error rates and gave biased (either over- or under-) estimates of a trend. The regularized approach with a weakly-informative prior offered the best trade-off in terms of bias, statistical power, type-I, type-S and type-M error rates and confidence interval coverage. To facilitate timely conservation decisions, we recommend to use the regularized approach with a weakly-informative prior in the detection and estimation of trend with short and noisy time-series of abundance estimates.
