A SARS-CoV-2 variant carrying the Spike protein amino acid change D614G has become the most prevalent form in the global pandemic. Dynamic tracking of variant frequencies revealed a recurrent pattern ...of G614 increase at multiple geographic levels: national, regional, and municipal. The shift occurred even in local epidemics where the original D614 form was well established prior to introduction of the G614 variant. The consistency of this pattern was highly statistically significant, suggesting that the G614 variant may have a fitness advantage. We found that the G614 variant grows to a higher titer as pseudotyped virions. In infected individuals, G614 is associated with lower RT-PCR cycle thresholds, suggestive of higher upper respiratory tract viral loads, but not with increased disease severity. These findings illuminate changes important for a mechanistic understanding of the virus and support continuing surveillance of Spike mutations to aid with development of immunological interventions.

Korber et al. present evidence that there are now more SARS-CoV-2 viruses circulating in the human population globally that have the G614 form of the Spike protein versus the D614 form that was originally identified from the first human cases in Wuhan, China. Follow-up studies show that patients infected with G614 shed more viral nucleic acid compared with those with D614, and G614-bearing viruses show significantly higher infectious titers in vitro than their D614 counterparts.
We have developed periscope, a tool for the detection and quantification of subgenomic RNA (sgRNA) in SARS-CoV-2 genomic sequence data. The translation of the SARS-CoV-2 RNA genome for most open ...reading frames (ORFs) occurs via RNA intermediates termed "subgenomic RNAs." sgRNAs are produced through discontinuous transcription, which relies on homology between transcription regulatory sequences (TRS-B) upstream of the ORF start codons and that of the TRS-L, which is located in the 5' UTR. TRS-L is immediately preceded by a leader sequence. This leader sequence is therefore found at the 5' end of all sgRNA. We applied periscope to 1155 SARS-CoV-2 genomes from Sheffield, United Kingdom, and validated our findings using orthogonal data sets and in vitro cell systems. By using a simple local alignment to detect reads that contain the leader sequence, we were able to identify and quantify reads arising from canonical and noncanonical sgRNA. We were able to detect all canonical sgRNAs at the expected abundances, with the exception of ORF10. A number of recurrent noncanonical sgRNAs are detected. We show that the results are reproducible using technical replicates and determine the optimum number of reads for sgRNA analysis. In VeroE6
+/- cell lines, periscope can detect the changes in the kinetics of sgRNA in orthogonal sequencing data sets. Finally, variants found in genomic RNA are transmitted to sgRNAs with high fidelity in most cases. This tool can be applied to all sequenced COVID-19 samples worldwide to provide comprehensive analysis of SARS-CoV-2 sgRNA.
Animals and plants engineer their physical environment by building structures that create or modify habitat. Biotic effects on physical habitats can influence community composition, trophic dynamics, ...and ecosystem processes; however, the scales and mechanisms regulating the importance of biotic engineering effects are not well documented. We used a laboratory experiment with common and abundant silk net-spinning caddisflies (Trichoptera:Hydropsychidae) to investigate how biotic structures built in riverbeds influence fluid dynamics at micro spatial scales (1 cm) over 2 months. We made velocity measurements with acoustic doppler velocimetry around caddisfly silk structures to test how they influence flow velocity and whether these effects are maintained after the structure is abandoned. We found that caddisfly retreats reduced flow downstream by 85% and upstream by 17% compared to gravels without caddisfly retreats. We also found that experimentally abandoned caddisfly retreats could persist for at least 60 days, suggesting legacy effects of the structures. Although aquatic insects are rarely accounted for in hydrological models, our study suggests that small, but numerous caddisfly larvae could have substantial hydraulic effects. Future work could address variation in the magnitude and duration of biotic engineering among different silk-producing species, densities through space or time, and hydrologic regimes.
Hospital outbreaks of COVID19 result in considerable mortality and disruption to healthcare services and yet little is known about transmission within this setting. We characterise within hospital ...transmission by combining viral genomic and epidemiological data using Bayesian modelling amongst 2181 patients and healthcare workers from a large UK NHS Trust. Transmission events were compared between Wave 1 (1st March to 25th J'uly 2020) and Wave 2 (30th November 2020 to 24th January 2021). We show that staff-to-staff transmissions reduced from 31.6% to 12.9% of all infections. Patient-to-patient transmissions increased from 27.1% to 52.1%. 40%-50% of hospital-onset patient cases resulted in onward transmission compared to 4% of community-acquired cases. Control measures introduced during the pandemic likely reduced transmissions between healthcare workers but were insufficient to prevent increasing numbers of patient-to-patient transmissions. As hospital-acquired cases drive most onward transmission, earlier identification of nosocomial cases will be required to break hospital transmission chains.
Abstract
Ecosystem engineers strongly influence the communities in which they live by modifying habitats and altering resource availability. These biogenic changes can persist beyond the presence of ...the engineer, and such modifications are known as ecosystem engineering legacy effects.
Although many authors recognize ecosystem engineering legacies, and some case studies quantify the effects of legacies, few general frameworks describe their causes and consequences across species or ecosystem types.
Here, we synthesize evidence for ecosystem engineering legacies and describe how consideration of key traits of engineers improves understanding of which engineers are likely to leave persistent biogenic modifications.
Our review demonstrates that engineering legacies are ubiquitous, with substantial effects on individuals, communities and ecosystem processes. Attributes that may promote the persistence of influential legacies relate to an engineer's traits, including its body size, life span and living strategy (individual, conspecific group or collection of multiple co‐occurring species).
Additional lines of inquiry, such as how the recipients respond (e.g. density or richness) or the mechanism of engineering (e.g. burrowing or structure building), should be included in future ecosystem engineering legacy research.
Understanding patterns of these persistent effects of ecosystem engineers and evaluating the consequences of losing them is an important area of research needed for understanding long‐term ecological responses to global change and biodiversity loss.

Rapid identification and investigation of healthcare-associated infections (HCAIs) is important for suppression of SARS-CoV-2, but the infection source for hospital onset COVID-19 infections (HOCIs) ...cannot always be readily identified based only on epidemiological data. Viral sequencing data provides additional information regarding potential transmission clusters, but the low mutation rate of SARS-CoV-2 can make interpretation using standard phylogenetic methods difficult.
We developed a novel statistical method and sequence reporting tool (SRT) that combines epidemiological and sequence data in order to provide a rapid assessment of the probability of HCAI among HOCI cases (defined as first positive test >48 hr following admission) and to identify infections that could plausibly constitute outbreak events. The method is designed for prospective use, but was validated using retrospective datasets from hospitals in Glasgow and Sheffield collected February-May 2020.
We analysed data from 326 HOCIs. Among HOCIs with time from admission ≥8 days, the SRT algorithm identified close sequence matches from the same ward for 160/244 (65.6%) and in the remainder 68/84 (81.0%) had at least one similar sequence elsewhere in the hospital, resulting in high estimated probabilities of within-ward and within-hospital transmission. For HOCIs with time from admission 3-7 days, the SRT probability of healthcare acquisition was >0.5 in 33/82 (40.2%).
The methodology developed can provide rapid feedback on HOCIs that could be useful for infection prevention and control teams, and warrants further prospective evaluation. The integration of epidemiological and sequence data is important given the low mutation rate of SARS-CoV-2 and its variable incubation period.

Little is known about SARS-CoV-2 infection risk in African countries with high levels of infection-driven immunity and low vaccine coverage. We conducted a prospective cohort study of 349 ...participants from 52 households in The Gambia between March 2021 and June 2022, with routine weekly SARS-CoV-2 RT-PCR and 6-monthly SARS-CoV-2 serology. Attack rates of 45% and 57% were seen during Delta and Omicron BA.1 waves respectively. Eighty-four percent of RT-PCR-positive infections were asymptomatic. Children under 5-years had a lower incidence of infection than 18-49-year-olds. One prior SARS-CoV-2 infection reduced infection risk during the Delta wave only, with immunity from ≥2 prior infections required to reduce the risk of infection with early Omicron lineage viruses. In an African population with high levels of infection-driven immunity and low vaccine coverage, we find high attack rates during SARS-CoV-2 waves, with a high proportion of asymptomatic infections and young children remaining relatively protected from infection.
Detailed information about landslide occurrence is the foundation for advancing process understanding, susceptibility mapping, and risk reduction. Despite the recent revolution in digital elevation ...data and remote sensing technologies, landslide mapping remains resource intensive. Consequently, a modern, comprehensive map of landslide occurrence across the United States (USA) has not been compiled. As a first step toward this goal, we present a national-scale compilation of existing, publicly available landslide inventories. This geodatabase can be downloaded in its entirety or viewed through an online, searchable map, with parsimonious attributes and direct links to the contributing sources with additional details. The mapped spatial pattern and concentration of landslides are consistent with prior characterization of susceptibility within the conterminous USA, with some notable exceptions on the West Coast. Although the database is evolving and known to be incomplete in many regions, it confirms that landslides do occur across the country, thus highlighting the importance of our national-scale assessment. The map illustrates regions where high-quality mapping has occurred and, in contrast, where additional resources could improve confidence in landslide characterization. For example, borders between states and other jurisdictions are quite apparent, indicating the variation in approaches to data collection by different agencies and disparity between the resources dedicated to landslide characterization. Further investigations are needed to better assess susceptibility and to determine whether regions with high relief and steep topography, but without mapped landslides, require further landslide inventory mapping. Overall, this map provides a new resource for accessing information about known landslides across the USA.
Ecosystem engineers can generate hotspots of ecological structure and function by facilitating the aggregation of both resources and consumers. However, nearly all examples of such engineered ...hotspots come from long‐lived foundation species, such as marine and freshwater mussels, intertidal cordgrasses, and alpine cushion plants, with less attention given to small‐bodied and short‐lived animals. Insects often have rapid life cycles and high population densities and are among the most diverse and ubiquitous animals on earth. Although these taxa have the potential to generate hotspots and heterogeneity comparable to that of foundation species, few studies have examined this possibility. We conducted a mesocosm experiment to examine the degree to which a stream insect ecosystem engineer, the net‐spinning caddisfly (Tricoptera:Hydropsychidae), creates hotspots by facilitating invertebrate community assembly. Our experiment used two treatments: (1) stream benthic habitat with patches of caddisfly engineers present and (2) a control treatment with no caddisflies present. We show that compared to controls, caddisflies increased local resource availability measured as particulate organic matter (POM) by 43%, ecosystem respiration (ER) by 70%, and invertebrate density, biomass, and richness by 96%, 244%, and 72%, respectively. These changes resulted in increased spatial variation of POM by 25%, invertebrate density by 76%, and ER by 29% compared to controls, indicating a strong effect of caddisflies on ecological heterogeneity. We found a positive relationship between invertebrate density and ammonium concentration in the caddisfly treatment, but no such relationship in the control, indicating that either caddisflies themselves or the invertebrate aggregations they create increased nutrient availability. When accounting for the amount of POM, caddisfly treatments increased invertebrate density by 48% and richness by 40% compared to controls, suggesting that caddisflies may also enhance the nutritional quality of resources for the invertebrate assemblage. The caddisfly treatment also increased the rate of ecosystem respiration as a function of increasing POM compared to the control. Our study demonstrates that insect ecosystem engineers can generate heterogeneity by concentrating local resources and consumers, with consequences for carbon and nutrient cycling.
