    From 568 Lipizzan horses (Li) belonging to 9 subpopulations (Sp) (Lipica (Si),Piber (A), Monterotondo (I), Topolćianky (Sk), Đakovo (Hr), Szilvasvarad (H), Beclean (Ro) and Fagaras (Ro)) and 50 ... Kladruber horses (Kl), blood samples were collected. The analysis of 11 microsatellite loci (HMS1, HMS8, NVHEQ18, AHT21, UCDEQ405, LEX053, UCDEQ437, LEX054, UCDEQ505, UCDEQ502 and LEX024) revealed a high degree of genetic relatedness (Fst=0.058), the differences between Sp were restricted to differences in allele frequencies. The analysed Kl are closely related to Li, since the most distant Lipizzan Sp, Monterotondo and Beclean, differ from the other Sp more than Kl from Li. Fis value was very low, indicating the absence of close inbreeding within the Sp. The DNA sequence analysis of the D-loop region (385bp from the 5'-end, spanning from the tRNAPro to the central CSB and 310bp from the 3'-end, spanning from tRNAPhe to the repeats) was performed on 200 Li samples chosen by pedigree data from 56 maternal lines. The nucleotide diversity among 37 identified haplotypes, which clustered into four main groups, varied from 0,0014 to 0,035. Comparison with the literature data showed that identical or highly similar mtDNA haplotypes, which were found in Li, are represented in almost all breeds. Clustering in the four main groups is also conserved. We assume, that the nucleotide sequences of some haplotypes, mainly that of the most abundant ones, did not change after domestication. These haplotypes are present in many breeds, confirming the hypothesis about the common origin of domestic horse from a single domesticated population or, alternatively, from several populations with strong migrations among them. Comparison of pedigree data with the mtDNA haplotypes represented in the maternal lines revealed at least 21 pedigree errors in the past. Our estimation is that the biological parentage for approx. 8% of Li is in disagreement with their pedigree data. This has together with the fact that some founder mares shared the same mtDNA haplotypes an impact on unequal distribution of mtDNA haplotype-frequencies in the Li population (0.2-26%). The distribution of mtDNA haplotypes among Sp is biased, including some private alleles and only one haplotype, represented in all Sp.
