Here, we present expam, a tree-based, taxonomy agnostic tool for the identification of biologically relevant clades from shotgun metagenomic sequencing.

This volume is a systematic, expansive presentation of the major achievements in the intersection between two fields of inquiry: Argumentation Theory and Artificial Intelligence. Rotated template matching is an efficient and versatile algorithm to analyze microscopy images, as it automates the detection of stereotypical structures, such as organelles that ...can appear at any orientation. Its performance however quickly degrades in noisy image data.
Results
We introduce Steer’n’Detect, an ImageJ plugin implementing a recently published algorithm to detect patterns of interest at any orientation with high accuracy from a single template in 2D images. Steer’n’Detect provides a faster and more robust substitute to template matching. By adapting to the statistics of the image background, it guarantees accurate results even in the presence of noise. The plugin comes with an intuitive user interface facilitating results analysis and further post-processing.

Albeit not equivalent, in many applications the gamma and the inverse Gaussian processes are treated as if they were. This circumstance makes the misspecification problem of these models interesting ...and important, especially when data are affected by measurement errors, since noisy/perturbed data do not allow to verify whether the selected model is actually able to adequately fit the real (hidden) degradation process. Motivated by the above considerations, in this paper we conduct a large Monte Carlo study to evaluate whether and how the presence of measurement errors affects this misspecification issue. The study is performed considering as reference models a perturbed gamma process recently proposed in the literature and a new perturbed inverse Gaussian process that share the same non‐Gaussian distributed error term. As an alternative option, we also analyze the more classical case where the error term is Gaussian distributed. We consider both the situation where the true model is the perturbed gamma and the one where it is the perturbed inverse Gaussian. Model parameters are estimated from perturbed data using the maximum likelihood method. Estimates are retrieved by using a new sequential Monte Carlo EM algorithm, which use allows to hugely mitigate the severe numerical issues posed by the direct maximization of the likelihood. The risk of incurring in a misspecification is evaluated as percentage of times the Akaike information criterion leads to select the wrong model. The severity of a misspecification is evaluated in terms of its impact on maximum likelihood estimate of the mean remaining useful life.

Global acronyms are used in written text without their formal definitions. This makes it difficult to automatically interpret their sense as acronyms tend to be ambiguous. ...Supervised machine learning approaches to sense disambiguation require large training datasets. In clinical applications, large datasets are difficult to obtain due to patient privacy. Manual data annotation creates an additional bottleneck.
Results
We proposed an approach to automatically modifying scientific abstracts to (i) simulate global acronym usage and (ii) annotate their senses without the need for external sources or manual intervention. We implemented it as a web-based application, which can create large datasets that in turn can be used to train supervised approaches to word sense disambiguation of biomedical acronyms.

Tumor heterogeneity has emerged as a fundamental property of most human cancers, with broad implications for diagnosis and treatment. Recently, spatial omics have enabled spatial ...tumor profiling, however computational resources that exploit the measurements to quantify tumor heterogeneity in a spatially aware manner are largely missing. We present ATHENA (Analysis of Tumor HEterogeNeity from spAtial omics measurements), a computational framework that facilitates the visualization, processing and analysis of tumor heterogeneity from spatial omics measurements. ATHENA uses graph representations of tumors and bundles together a large collection of established and novel heterogeneity scores that quantify different aspects of the complexity of tumor ecosystems.
