Protein yield (PY) is currently the major economic product of the dairy herd. Genome-wide scans for quantitative trait loci (QTL) affecting milk yield (MY) and milk protein percentage (PP) suggest ...that of the loci affecting the 2 traits, about 1/4 exclusively affect MY, 1/4 exclusively affect PP, and half affect both traits. Because PY is the product of MY and PP, it is of interest to evaluate the expected effects on PY of marker-assisted selection (MAS) applied to these 3 classes of QTL. It is clear that selection for the appropriate allele at QTL exclusively affecting MY or PP will have a positive effect on PY. The question arises as to the effect of MAS directed at QTL affecting both MY and PP. Because the observed genetic correlation of about −0.5 between MY and PP must be generated by these loci, and because they comprise about half the total number of loci affecting the 2 traits, it can be inferred that the genetic correlation between MY and PP at loci affecting both traits is close to −1.0. This seems to imply that generally such loci would be neutral in their effects on PY. In the present study, biometrical expressions originally developed to describe the relationships of MY, fat percentage, and fat yield were adapted to describe the relationships of MY, PP, and PY. The resultant expressions were validated by showing that they correctly predicted the observed phenotypic standard deviation and heritability of PY, and the vastly different genetic correlations of PY with MY (very high positive) and of PY with PP (very low positive). Contrary to initial impressions, further biometrical analysis of the projected effects on PY of MAS at the loci affecting both traits, showed that even under the assumption that the genetic correlation between MY and PP at these loci is −1.0, selection for the allele favoring MY will have a strong positive effect on PY, whereas selection for the allele favoring PP will have an equal but opposite negative effect on PY. These diametrically opposed effects are due to the lower genetic coefficient variation of PP compared with MY. It is speculated that the reduced coefficient of variation of PP may be because of more stringent homeostatic buffering of milk composition compared with milk yield.
KAP1.1 gene played an important role in determining phenotypes for cashmere quality and productive traits. Here, polymorphisms analysis in the keratin-associated proteins 1.1 (KAP1.1) gene was ...applied by porymerase chain reaction-single strand conformation polymorphism (PCR-SSCP) and DNA sequencing methods in 540 individuals from Liaoning cashmere goat and Inner Mongolia white cashmere goat. One SNP was detected at the KAP 11 gene and resulted in three different genotypes. DNA sequencing analysis showed, the sequence of CC genotype was the same to the sequence (X01610) in GeneBank, a novel SNP (g.688T>C) was found in the sequence of TT genotype, and caused synonymous mutation for the amino acid sequence. Statistical analysis demonstrated for cashmere yield, body weight and cashmere fineness of Liaoning cashmere and Inner Mongolia White cashmere goat, TT genotype was significantly higher than CC and CT genotype for cashmere yield (TT: 847.36 g; CC: 716.90 g; CT: 583.66 g) and body weight (TT: 37.25 kg; CC: 31.27 kg; CT: 32.41 kg), there was no difference between three genotypes for cashmere fineness, these results showed that TT genotype could be a favorable marker for early breeding selection of the Liaoning and Inner Mongolia White cashmere goat.
In this study on Japanese quail, heterosis for weight, growth rate, and fitness traits were estimated and growth curves were fitted to traits and were compared. Crossing (SR) was performed between ...females of a very small line (SS) which was selected for low body weight at the age of six weeks and males of a randombred population (RR) from the same origin. Heterosis for female body weight was observed at 4 and 6 weeks of age, but it was not significant for adult size in males and females. The four growth curve models of Brody, Logistic, Gompertz and Bertalanffy were compared and the Gompertz model was the most suitable. Heterosis by the Gompertz model was negative for the age at the point of inflexion and the age at the 90% body weight of the asymptote in both sexes, but it was larger for the second trait. There was no heterosis for fertility and viability from 6 weeks up to 100 days of age in the female, but it was significant for hatchability and survival rate up to 6 weeks of age. Large heterosis was found for the age at first egg, the number of eggs and the total egg weight up to 100 days of age. However, the average egg weight of SR was lighter than that of RR, showing no heterosis.
Performances en race pure et en croisement d'une lignée de caille japonaise ayant une très petite taille. Dans cette étude, l'effet d'hétérosis sur le poids, la vitesse de croissance et les caractères de fitness a été évalué chez des cailles japonaises ; de même, leurs courbes de croissance ont été ajustées et comparées. Un croisement (SR) a été réalisé entre des femelles issues d'une lignée de taille très petite (SS) sélectionnée pour un faible poids corporel à l'âge de six semaines et des mâles pris au hasard dans une population (RR) de même origine. Un effet d'hétérosis a été observé sur le poids corporel des femelles à l'âge de 4 et 6 semaines ; en revanche, à l'âge adulte, l'effet sur la taille n'a été significatif ni chez les mâles ni chez les femelles. Quatre modèles de courbe de croissance ont été comparés : courbes de Brody, logistique, de Gompertz et de Bertalanffy. Le modèle de Gompertz a été le plus adéquat. L'effet d'hétérosis avec le modèle de Gompertz a été négatif dans les deux sexes sur l'âge au point d'inflexion et l'âge à 90 % du poids corporel à l'asymptote. C'est pour ce dernier critère que l'effet a été le plus important. Il n'y a eu aucun effet d'hétérosis sur la fertilité et la viabilité, de 6 semaines à 100 jours d'âge chez les femelles. En revanche, un effet significatif a été observé sur l'aptitude à la couvaison et le taux de survie jusqu'à l'âge de 6 semaines. L'effet d'hétérosis a été important sur l'âge au premier œuf, le nombre d'œufs et le poids total de l'œuf jusqu'à l'âge de 100 jours. Toutefois, le poids moyen des œufs du croisement SR a été plus faible que celui de la population RR, et n'a montré aucun effet d'hétérosis.
Les moyens mis en oeuvre chez les animaux domestiques pour lutter contre les maladies dépendent de leur vitesse de propagation, de leur virulence et surtout de leur capacité à passer la barrière ...d'espèce. Certaines maladies entraînent des pertes économiques importantes chez l'animal(des centaines de milliers de vaches ont été abattues pendant l'épidémie de BSE). Bien plus, dans le cas des zoonoses, maladies transmissibles à l'homme, il convient d'appliquer des mesures de lutte extrêmement onéreuses s'organisant dans les élevages mais aussi à l'échelle des populations. Plusieurs stratégies de prévention et/ou de traitement des maladies infectieuses sont possibles: les traitements chimiques, la vaccination, la désinfection des bâtiments d'élevage et la conduite des troupeaux, le contrôle sanitaire et la traçabilité des produits alimentaires,l'abattage partiel ou total des troupeaux infectés. Ces mesures peuvent être très onéreuses et parfois peu efficaces. Ces maladies peuvent être mono ou multifactorielles. Quand une maladie est en partie régulée par une prédisposition génétique, il est possible de choisir des reproducteurs les plus résistants et diminuer ainsi l'incidence de la maladie. Si cette prédisposition est monogénique, ou pour le moins sous l'influence d'un gène à effet majeur, comme par exemple dans la tremblante ovine,la sélection assistée par gène peut être une stratégie complémentaire aux stratégies déjà existantes. Mais cette sélection ne peut se faire indépendamment de celle des caractères traditionnels de production qui ont permis d'améliorer par exemple la quantité de lait en races laitières ou le nombre et la croissance des animaux en races bouchères. La question qui se pose alors est d'arriver le plus rapidement possible à une incidence quasi nulle de la maladie en créant une population essentiellement porteuse des allèles de résistance au gène sélectionné tout en évitant de perdre le gain génétique acquis sur les caractères traditionnels de production. L'objectif de cette thèse a été de répondre à cette question en proposant une approche paramétrique permettant de modéliser et d'optimiser la stratégie de sélection. Le paramétrage du modèle permet de décrire de manière détaillée les caractéristiques du/des gène(s) de résistance sélectionné(s) et celles du schéma de sélection sur les caractères de production, souvent complexes chez les animaux domestiques. Les sorties du modèle sont l'évolution des distributions des caractères de production (moyennes, variabilités) et des fréquences des allèles de résistance / sensibilité. Afin de prendre en compte le processus de sélection, une modélisation dynamique a été utilisée. Des approches déterministe et stochastique ont été développées et ont été optimisées à l'aide d'un algorithme génétique. La stratégie optimale difficile à promouvoir sur le terrain a été alors considérée comme référence pour la mise en place de stratégies de sélection acceptables et efficaces. Il est possible ainsi d'évaluer différents scénarios concernant par exemple l'organisation du génotypage (pour le gène de résistance) dans la population sélectionnée, le choix des conjoints selon leur génotype, ainsi que la méthode de diffusion des reproducteurs vers les élevages de production. La méthodologie développée lors de ce travail a été appliquée au cas de la tremblante du mouton, un exemple possible parmi d'autres maladies. Différentes stratégies proches de l'optimale ont été combinée à un modèle épidémiologique afin d'analyser l'impact de ces dernières sur l'évolution de la maladie.
The resources to be used in domestic animals to fight against the diseases depend on their diffusion speed, their virulence and especially their ability to pass the species barrier. Some diseases cause significant economic losses in animals (hundreds of thousands of cows were culled during the BSE epidemic). Moreover, in the zoonotic case, diseases transmissible to humans, measures to be implemented are generally extremely expensive both at the farm and population levels. Several strategies for the prevention and / or treatment of infectious diseases are possible : chemical treatments, vaccination, disinfection of livestock buildings and herd management, health monitoring and traceability of food products, or partial or full slaughtering of herds . These measures can be very costly and sometimes ineffective. These diseases can be mono or multifactorial. In the case of genetic diseases (most often single gene such as sheep scrapie), gene-assisted selection can be a complementary strategy to existing strategies. But this selection can not be done independently of the selection of the traditional production traits such as the quantity of milk in dairy breeds or the number and the growth of animals in beef breeds. The question that arises is how to reach as quickly as possible an almost zero incidence of the disease by creating a population displaying a high proportion of the resistant allele at the gene of interest while minimizing the loss of genetic progress on traditional production traits. The objective of this thesis was to answer this question by proposing a parametric approach to model and optimize the selection strategy. The parametrization of the model allowed to describe in detail the characteristics of the gene (s) selected for resistance (s) and those of the breeding scheme on production traits, often complex in domestic animals. The model outputs were the evolution of distributions of production traits (means, variability) and allele frequencies of resistance / sensitivity. To take into account the selection process, a dynamic model was used. Deterministic and stochastic approaches have been developed and have been optimized using a genetic algorithm. The optimal strategy may be difficult to apply. The optimal strategy may be taken as a reference for the development of selection strategies. It is thus possible to evaluate different scenarios such as the genotyping organization (for the resistance gene) in the selected population, the choice of the mating according to their genotype, the method of dissemination of reproducers to the production farms. The methodology developed in this work has been applied to the scrapie case, a possible example among other diseases. Different strategies close to optimal have been combined with an epidemiological model to analyze their impact of the spread of the disease.
Les acteurs des filières laitières bovine, caprine et ovine françaises se sont regroupés dans le programme PhénoFinlait autour d’un but commun : caractériser la composition du lait en Acides Gras ...(AG) et protéines afin de la maîtriser. La quantification des AG et des protéines devait être possible à grande échelle et à moindre coût avant d’identifier des leviers permettant d’adapter cette composition à la demande. PhénoFinlait s’est organisé autour de trois objectifs : i) caractériser précisément la composition du lait, ii) phénotyper et génotyper une large population de femelles sur l’ensemble du territoire français et iii) identifier les leviers génétiques et alimentaires permettant de maîtriser cette composition. La spectrométrie dans le Moyen InfraRouge (MIR) a été choisie comme méthode de quantification à haut débit des composants du lait. Elle permet la quantification précise en routine de 15 à 27 AG, des quatre caséines et des deux protéines majeures du lactosérum. Une collecte de données de grande ampleur a été mise en oeuvre dans plus de 1 500 élevages bovins, caprins et ovins. Les données de production laitière, les spectres MIR du lait, les informations sur le stade physiologique des femelles et sur la composition de l’alimentation des troupeaux ont été recueillies. Plus de 12 000 vaches, chèvres et brebis ont été génotypées. Finalement, plus de 800 000 données représentatives des situations de l’élevage français ont été stockées dans une base de données destinée à l’étude du déterminisme génétique de la composition en AG et en protéines du lait, et des facteurs d’élevage l’influençant.

Quantifying FA and proteins by a reliable and cheap large-scale method is necessary before identifying the ways to adapt this composition to consumers’ and dairy processors’ demand. The objectives of the project were i) to characterize precisely the milk composition, ii) to phenotype and genotype a large population of females all over France, and iii) to identify the genetic and feeding levers to control this composition. Mid infrared (MIR) spectrometry has been chosen to quantify milk FA and proteins. With this method, the four caseins, the two main whey proteins, and 15 to 27 FA can be quantified routinely and precisely. A large-scale data collection has been carried out in more than 1,500 commercial dairy cattle, goat and sheep farms. Dairy production, MIR spectra, female physiological stages, and composition of the diet were collected. More than 12,000 cows, goats and ewes were also genotyped. Finally, more than 800,000 representative data are stored in a database for the study of the genetic determinism of milk FA and protein composition, and the impact of husbandry.
