SLAM is a program that simultaneously aligns and annotates pairs of homologous sequences. The SLAM web server integrates SLAM with repeat masking tools and the AVID alignment program to allow for ...rapid alignment and gene prediction in user submitted sequences. Along with annotations and alignments for the submitted sequences, users obtain a list of predicted conserved non-coding sequences (and their associated alignments). The web site also links to whole genome annotations of the human, mouse and rat genomes produced with the SLAM program. The server can be accessed at http://bio.math.berkeley.edu/slam.

The application of Needleman-Wunsch alignment techniques to biological sequences is complicated by two serious problems when the sequences are long: the running time, which scales as the product of ...the lengths of sequences, and the difficulty in obtaining suitable parameters that produce meaningful alignments. The running time problem is often corrected by reducing the search space, using techniques such as banding, or chaining of high-scoring pairs. The parameter problem is more difficult to fix, partly because the probabilistic model, which Needleman-Wunsch is equivalent to, does not capture a key feature of biological sequence alignments, namely the alternation of conserved blocks and seemingly unrelated nonconserved segments. We present a solution to the problem of designing efficient search spaces for pair hidden Markov models that align biological sequences by taking advantage of their associated features. Our approach leads to an optimization problem, for which we obtain a 2-approximation algorithm, and that is based on the construction of Manhattan networks, which are close relatives of Steiner trees. We describe the underlying theory and show how our methods can be applied to alignment of DNA sequences in practice, successfully reducing the Viterbi algorithm search space of alignment PHMMs by three orders of magnitude.

Under vår tidigare studie med titel ”Utveckling eller förveckling; En interaktiv studie om en förändringsprocess på en gymnasieskola.” (Alexandersson & Carlén, 2007) uppmärksammade vi ...förändringsarbetes komplexitet. Tillsammans med lärarna och skolledningen togs beslutet att följa upp deras utvecklingsprocess genom denna studie av fördjupande karaktär. Studiens syfte var att förstå vad som sker i en arbetslagspraktik i samband med ett utvecklingsarbete med fokus på de kritiska aspekter som kan uppstå i en sådan process.
Vi antog en hermeneutisk ansats och valde aktionsforskning som metod där vi använde reflexiva intervjuer som erbjuder flexibilitet vid intervjutillfällena. Analysarbetet präglades av att tolka, och reflektera över, den insamlade datan i relation till vår förförståelse som inom hermeneutiken ses som grundläggande.
Resultatet visar på hur flera olika faktorer inverkar på, och samverkar i, förändringsarbete. Ur dessa har vi urskiljt tre kritiska aspekter i arbetslagets förändringsarbete som vi anser särskilt betydelsefulla att beakta vid förändringsarbete;

During our previous study entitled ”Development or complication? An interactive study of a developing project in a upper secondary school.” (Alexandersson & Carlén, 2007) we noticed the complexity of developing projects. Along with the teachers and school management we decided to follow up their developing project in this study of deeper character. The purpose of the study was to understand what happens in a team work practice related to a developing project focusing on critical aspects that can appear in such a process
Our empirical approach was hermeneutic and our method was action research. We used reflexive interviews which are open and offer flexibility during the interviews. Interpreting and reflection characterized our analysis work
The result indicates several different aspects that effects developing project and we have identified three critical aspects which we find particularly important to take into consideration in developing project.
That the organisation prevents the pedagogical attitude.
That management by objectives requires transformed leadership.
That co-operation and developing project contributes teachers’ critical reflection and power of their domain.
We establish that a common understanding of the mission throughout the school organisation is necessary in order to implement restructuring that renew teaching format require. Another condition for renewed teaching format is to relinquish tasks to make place for new ones.

Therefore we found a developing project from traditional teaching to theme based team work teaching in an upper secondary school interesting for our study. The main purpose of our study was to examine and understand teachers experiances of the change from traditional teaching to theme based teaching. The purpose is also to be a part in the teachers’ team work evaluation. The empirical approach was hermeneutic and the chosen method was action research. As method to collect the empirical material we used reflective interviews that gave us the opportunity to be flexible during the interviews. During the process we reflected over different parts that appeared and how they interact as a totality. When we looked for former research we found that Blossing (2000) establishes that school culture and head of schools are of great importance for the outcome of developing work. From the result we can understand that there are several different factors that affect the teachers in a developing work. Their individual personalities and experiences affect their attitude towards the process of change and the containment of the same. The teachers need time for reflection and they find that they have not got enough time for planning the teaching in the theme based team work. Our conclusion is that the head of school has an important role in leading, creating structure and being attentive to the teachers needs.

Hidden Markov models (HMMs) have been successfully applied to a variety of problems in molecular biology, ranging from alignment problems to gene finding and annotation. Alignment problems can be ...solved with pair HMMs, while gene finding programs rely on generalized HMMs in order to model exon lengths. In this paper we introduce the generalized pair HMM (GPHMM), which is an extension of both pair and generalized HMMs. We show how GPHMMs, in conjunction with approximate alignments, can be used for cross-species gene finding, and describe applications to DNA-cDNA and DNA-protein alignment. GPHMMs provide a unifying and probabilistically sound theory for modeling these problems.

Background
Technology readiness levels (TRL), used in technological R&D, also frame European Commission biomedical funding frameworks. Providing an adaptation to biomarker development would improve ...communication with industry, align stakeholders and professionals, reduce risk of development failure, costs and waste. Here, we aim to align TRLs with the Strategic Biomarker Roadmap (SBR) defined to validate biomarkers for Alzheimer’s disease (AD) and related disorders.
Method
We analyzed the NASA definition of TLR phases and a previously proposed adaptation to the biomedical field. We drafted an alignment of TRLs with the SBR Phases and Aims. We refined such alignment through discussion and consensus among coauthors and outlined discrepancies, gaps and SBR limitations relative to the TRL framework, to improve the development process for future biomarkers.
Result
The SBR covers all of the 9 TRLs. The demonstration of Analytical Validity entails TRLs_1‐4. Specifically, the SBR Phase_1 includes TRLs_1‐2; Phase_2 Primary Aim (PA) corresponds to TRL_3, and Phase_2 Secondary Aims (SAs) to TRL_4. Clinical Validity entails TRLs_5‐8. Specifically, the SBR Phase_3 corresponds to TRL_5, while TRLs_6‐8 correspond respectively to Phase_4 PA, SAs, and full completion. Demonstration of Clinical Utility corresponds to TRL_9. Despite such correspondence, the SBR entails only biomarker diagnostic performance and utility. Aspects like manufacturing and usability, fundamental in the TRL framework as well as in the previous biomedical adaptation, are still lacking. The definition of tools (e.g., Target Product Profile, introduced at TRL 3 in the biomedical adaptation) may help complement the SBR in this direction.
Conclusion
The SBR and TRLs follow a consistent sequence despite different pacing and granularity, SBR steps corresponding to one‐to‐multiple TRLs. Targeting such inconsistencies and upgrading the SBR validation roadmap into a development roadmap, entailing manufacturing, usability, and an integrated procedure to assess cost‐effectiveness and plan implementation requires a structured dialogue with industry partners and other stakeholders, like regulators. Such attempt to evolve the SBR from a linear to a multi‐dimensional model may help boost the efficiency of translational research and our response to the global priority of dementia.
The increasing global prevalence of dementia demands concrete actions that are aimed strategically at optimizing processes that drive clinical innovation. The first step in this direction requires ...outlining hurdles in the transition from research to practice. The different parties needed to support translational processes have communication mismatches; methodological gaps hamper evidence‐based decision‐making; and data are insufficient to provide reliable estimates of long‐term health benefits and costs in decisional models. Pilot projects are tackling some of these gaps, but appropriate methods often still need to be devised or adapted to the dementia field. A consistent implementation perspective along the whole translational continuum, explicitly defined and shared among the relevant stakeholders, should overcome the “research‐versus‐adoption” dichotomy, and tackle the implementation cliff early on. Concrete next steps may consist of providing tools that support the effective participation of heterogeneous stakeholders and agreeing on a definition of clinical significance that facilitates the selection of proper outcome measures.
