The Mapping Nearby Galaxies at Apache Point Observatory (MaNGA) survey is currently acquiring integral-field spectroscopy for the largest sample of galaxies to date. By 2020, the MaNGA Survey-which ...is one of three core programs in the fourth-generation Sloan Digital Sky Survey (SDSS-IV)-will have observed a statistically representative sample of 104 galaxies in the local universe (z 0.15). In addition to a robust data-reduction pipeline (DRP), MaNGA has developed a data-analysis pipeline (DAP) that provides higher-level data products. To accompany the first public release of its code base and data products, we provide an overview of the MaNGA DAP, including its software design, workflow, measurement procedures and algorithms, performance, and output data model. In conjunction with our companion paper (Belfiore et al.), we also assess the DAP output provided for 4718 observations of 4648 unique galaxies in the recent SDSS Data Release 15 (DR15). These analysis products focus on measurements that are close to the data and require minimal model-based assumptions. Namely, we provide stellar kinematics (velocity and velocity dispersion), emission-line properties (kinematics, fluxes, and equivalent widths), and spectral indices (e.g., D4000 and the Lick indices). We find that the DAP provides robust measurements and errors for the vast majority (>99%) of analyzed spectra. We summarize assessments of the precision and accuracy of our measurements as a function of signal-to-noise. We also provide specific guidance to users regarding the limitations of the data. The MaNGA DAP software is publicly available and we encourage community involvement in its development.
ABSTRACT Mapping Nearby Galaxies at Apache Point Observatory (MaNGA) is an optical fiber-bundle integral-field unit (IFU) spectroscopic survey that is one of three core programs in the ...fourth-generation Sloan Digital Sky Survey (SDSS-IV). With a spectral coverage of 3622-10354 and an average footprint of ∼500 arcsec2 per IFU the scientific data products derived from MaNGA will permit exploration of the internal structure of a statistically large sample of 10,000 low-redshift galaxies in unprecedented detail. Comprising 174 individually pluggable science and calibration IFUs with a near-constant data stream, MaNGA is expected to obtain ∼100 million raw-frame spectra and ∼10 million reduced galaxy spectra over the six-year lifetime of the survey. In this contribution, we describe the MaNGA Data Reduction Pipeline algorithms and centralized metadata framework that produce sky-subtracted spectrophotometrically calibrated spectra and rectified three-dimensional data cubes that combine individual dithered observations. For the 1390 galaxy data cubes released in Summer 2016 as part of SDSS-IV Data Release 13, we demonstrate that the MaNGA data have nearly Poisson-limited sky subtraction shortward of ∼8500 and reach a typical 10 limiting continuum surface brightness = 23.5 AB arcsec−2 in a five-arcsecond-diameter aperture in the g-band. The wavelength calibration of the MaNGA data is accurate to 5 km s−1 rms, with a median spatial resolution of 2.54 arcsec FWHM (1.8 kpc at the median redshift of 0.037) and a median spectral resolution of = 72 km s−1.
ABSTRACT Mapping Nearby Galaxies at Apache Point Observatory (MaNGA), one of three core programs in the Sloan Digital Sky Survey-IV, is an integral-field spectroscopic survey of roughly 10,000 nearby ...galaxies. It employs dithered observations using 17 hexagonal bundles of 2″ fibers to obtain resolved spectroscopy over a wide wavelength range of 3600-10300 . To map the internal variations within each galaxy, we need to perform accurate spectral surface photometry, which is to calibrate the specific intensity at every spatial location sampled by each individual aperture element of the integral field unit. The calibration must correct only for the flux loss due to atmospheric throughput and the instrument response, but not for losses due to the finite geometry of the fiber aperture. This requires the use of standard star measurements to strictly separate these two flux loss factors (throughput versus geometry), a difficult challenge with standard single-fiber spectroscopy techniques due to various practical limitations. Therefore, we developed a technique for spectral surface photometry using multiple small fiber-bundles targeting standard stars simultaneously with galaxy observations. We discuss the principles of our approach and how they compare to previous efforts, and we demonstrate the precision and accuracy achieved. MaNGA's relative calibration between the wavelengths of H and Hβ has an rms of 1.7%, while that between N ii λ6583 and O ii λ3727 has an rms of 4.7%. Using extinction-corrected star formation rates and gas-phase metallicities as an illustration, this level of precision guarantees that flux calibration errors will be sub-dominant when estimating these quantities. The absolute calibration is better than 5% for more than 89% of MaNGA's wavelength range.
We describe the sample design for the SDSS-IV MaNGA survey and present the final properties of the main samples along with important considerations for using these samples for science. Our target ...selection criteria were developed while simultaneously optimizing the size distribution of the MaNGA integral field units (IFUs), the IFU allocation strategy, and the target density to produce a survey defined in terms of maximizing signal-to-noise ratio, spatial resolution, and sample size. Our selection strategy makes use of redshift limits that only depend on i-band absolute magnitude (Mi), or, for a small subset of our sample, Mi and color (NUV − i). Such a strategy ensures that all galaxies span the same range in angular size irrespective of luminosity and are therefore covered evenly by the adopted range of IFU sizes. We define three samples: the Primary and Secondary samples are selected to have a flat number density with respect to Mi and are targeted to have spectroscopic coverage to 1.5 and 2.5 effective radii (Re), respectively. The Color-Enhanced supplement increases the number of galaxies in the low-density regions of color-magnitude space by extending the redshift limits of the Primary sample in the appropriate color bins. The samples cover the stellar mass range and are sampled at median physical resolutions of 1.37 and 2.5 kpc for the Primary and Secondary samples, respectively. We provide weights that will statistically correct for our luminosity and color-dependent selection function and IFU allocation strategy, thus correcting the observed sample to a volume-limited sample.
Macroscopic growths at geographically separated acid mine drainages (AMDs) exhibit distinct populations. Yet, local heterogeneities are poorly understood. To gain novel mechanistic insights into ...this, we used OMICs tools to profile microbial populations coexisting in a single pyrite gallery AMD (pH ∼2) in three distinct compartments: two from a stratified streamer (uppermost oxic and lowermost anoxic sediment-attached strata) and one from a submerged anoxic non-stratified mat biofilm. The communities colonising pyrite and those in the mature formations appear to be populated by the greatest diversity of bacteria and archaea (including 'ARMAN' (archaeal Richmond Mine acidophilic nano-organisms)-related), as compared with the known AMD, with ∼44.9% unclassified sequences. We propose that the thick polymeric matrix may provide a safety shield against the prevailing extreme condition and also a massive carbon source, enabling non-typical acidophiles to develop more easily. Only 1 of 39 species were shared, suggesting a high metabolic heterogeneity in local microenvironments, defined by the O2 concentration, spatial location and biofilm architecture. The suboxic mats, compositionally most similar to each other, are more diverse and active for S, CO2, CH4, fatty acid and lipopolysaccharide metabolism. The oxic stratum of the streamer, displaying a higher diversity of the so-called 'ARMAN'-related Euryarchaeota, shows a higher expression level of proteins involved in signal transduction, cell growth and N, H2, Fe, aromatic amino acids, sphingolipid and peptidoglycan metabolism. Our study is the first to highlight profound taxonomic and functional shifts in single AMD formations, as well as new microbial species and the importance of H2 in acidic suboxic macroscopic growths.

Abstract
We present the H i-MaNGA programme of H i follow-up for the Mapping Nearby Galaxies at Apache Point Observatory (MaNGA) survey. MaNGA, which is part of the Fourth phase of the Sloan Digital ...Sky Surveys, is in the process of obtaining integral field unit spectroscopy for a sample of ∼10 000 nearby galaxies. We give an overview of the H i 21cm radio follow-up observing plans and progress and present data for the first 331 galaxies observed in the 2016 observing season at the Robert C. Bryd Green Bank Telescope. We also provide a cross-match of the current MaNGA (DR15) sample with publicly available H i data from the Arecibo Legacy Fast Arecibo L-band Feed Array survey. The addition of H i data to the MaNGA data set will strengthen the survey’s ability to address several of its key science goals that relate to the gas content of galaxies, while also increasing the legacy of this survey for all extragalactic science.
ABSTRACT Mapping Nearby Galaxies at Apache Point Observatory (MaNGA) is an integral-field spectroscopic survey that is one of three core programs in the fourth-generation Sloan Digital Sky Survey ...(SDSS-IV). MaNGA's 17 pluggable optical fiber-bundle integral field units (IFUs) will observe a sample of 10,000 nearby galaxies distributed throughout the SDSS imaging footprint (focusing particularly on the North Galactic Cap). In each pointing these IFUs are deployed across a 3° field; they yield spectral coverage 3600−10300 at a typical resolution R ∼ 2000, and sample the sky with 2″ diameter fiber apertures with a total bundle fill factor of 56%. Observing over such a large field and range of wavelengths is particularly challenging for obtaining uniform and integral spatial coverage and resolution at all wavelengths and across each entire fiber array. Data quality is affected by the IFU construction technique, chromatic and field differential refraction, the adopted dithering strategy, and many other effects. We use numerical simulations to constrain the hardware design and observing strategy for the survey with the aim of ensuring consistent data quality that meets the survey science requirements while permitting maximum observational flexibility. We find that MaNGA science goals are best achieved with IFUs composed of a regular hexagonal grid of optical fibers with rms displacement of 5 m or less from their nominal packing position; this goal is met by the MaNGA hardware, which achieves 3 m rms fiber placement. We further show that MaNGA observations are best obtained in sets of three 15 minute exposures dithered along the vertices of a 1.44 arcsec equilateral triangle; these sets form the minimum observational unit, and are repeated as needed to achieve a combined signal-to-noise ratio of 5 −1 per fiber in the r-band continuum at a surface brightness of 23 AB arcsec−2. In order to ensure uniform coverage and delivered image quality, we require that the exposures in a given set be obtained within a 60 minute interval of each other in hour angle, and that all exposures be obtained at airmass (i.e., within 1-3 hr of transit depending on the declination of a given field).
Abstract
Robotic fiber positioner (RFP) arrays are becoming heavily adopted in wide-field massively multiplexed spectroscopic survey instruments. RFP arrays decrease nightly operational overheads ...through rapid reconfiguration between fields and exposures. In comparison to similar instruments, SDSS-V has selected a very dense RFP packing scheme where any point in a field is typically accessible to three or more robots. This design provides flexibility in target assignment. However, the task of collisionless trajectory planning is especially challenging. We present two multiagent distributed control strategies that are highly efficient and computationally inexpensive for determining collision-free paths for RFPs in heavily overlapping workspaces. We demonstrate that a reconfiguration path between two arbitrary robot configurations can be efficiently found if a “folded” state, in which all robot arms are retracted and aligned in a lattice-like orientation, is inserted between the initial and final states. Although developed for SDSS-V, the approach we describe is generic and thus applicable to a wide range of RFP designs and layouts. Robotic fiber positioner technology continues to advance rapidly, and in the near future ultra-densely packed RFP designs may be feasible. Our algorithms are especially capable in routing paths in very crowded environments, where we see efficient results even in regimes significantly more crowded than the SDSS-V RFP design.
Parkinson's disease (PD) is a slowly progressing neurodegenerative disease with early manifestation of motor signs. Objective measurements of motor signs are of vital importance for diagnosing, ...monitoring and developing disease modifying therapies, particularly for the early stages of the disease when putative neuroprotective treatments could stop neurodegeneration. Current medical practice has limited tools to routinely monitor PD motor signs with enough frequency and without undue burden for patients and the healthcare system. In this paper, we present data indicating that the routine interaction with computer keyboards can be used to detect motor signs in the early stages of PD. We explore a solution that measures the key hold times (the time required to press and release a key) during the normal use of a computer without any change in hardware and converts it to a PD motor index. This is achieved by the automatic discovery of patterns in the time series of key hold times using an ensemble regression algorithm. This new approach discriminated early PD groups from controls with an AUC = 0.81 (n = 42/43; mean age = 59.0/60.1; women = 43%/60%;PD/controls). The performance was comparable or better than two other quantitative motor performance tests used clinically: alternating finger tapping (AUC = 0.75) and single key tapping (AUC = 0.61).
Acid mine drainages are characterized by their low pH and the presence of dissolved toxic metallic species. Microorganisms survive in different microhabitats within the ecosystem, namely water, ...sediments, and biofilms. In this report, we surveyed the microbial diversity within all domains of life in the different microhabitats at Los Rueldos abandoned mercury underground mine (NW Spain), and predicted bacterial function based on community composition. Sediment samples contained higher proportions of soil bacteria (AD3, Acidobacteria), as well as Crenarchaeota and Methanomassiliicoccaceae archaea. Oxic and hypoxic biofilm samples were enriched in bacterial iron oxidizers from the genus
, order Acidithiobacillales, class Betaproteobacteria, and archaea from the class Thermoplasmata. Water samples were enriched in Cyanobacteria and Thermoplasmata archaea at a 3-98% of the sunlight influence, whilst Betaproteobacteria, Thermoplasmata archaea, and Micrarchaea dominated in acid water collected in total darkness. Stalactites hanging from the Fe-rich mine ceiling were dominated by the neutrophilic iron oxidizer
and other lineages that were absent in the rest of the microhabitats (e.g., Chlorobi, Chloroflexi). Eukaryotes were detected in biofilms and open-air water samples, and belonged mainly to clades SAR (Alveolata and Stramenopiles), and Opisthokonta (Fungi). Oxic and hypoxic biofilms displayed higher proportions of ciliates (
), whereas water samples were enriched in fungi (
and unknown microbial Helotiales). Predicted function through bacterial community composition suggested adaptive evolutive convergence of function in heterogeneous communities. Our study showcases a broad description of the microbial diversity across different microhabitats in the same environment and expands the knowledge on the diversity of microbial eukaryotes in AMD habitats.
