Abstract
Since the 1940s,
Staphylococcus aureus
has adapted to the use of different antimicrobials to treat infections. Although
S. aureus
can act as a commensal bacterium, some strains are ...facultative pathogens and acquiring them can be fatal. In particular, treating infections caused by
S. aureus
with acquired antimicrobial resistance is problematic, as their treatment is more difficult. Some of these
S. aureus
variants are methicillin-resistant
S. aureus
(MRSA) with prevalence across the globe in health-care facilities, community settings and on livestock farms. Apart from humans, MRSA can colonise other animal species, and because of this, resistance to new antimicrobials can appear and jump between species. Livestock and companion animals are particularly important in this regard considering the relatively high usage of antimicrobials in these species. There is a risk to humans who come into direct contact with animals acquiring MRSA but there is also the risk of animals acquiring MRSA from colonised humans. In this review, we summarise studies conducted worldwide to characterise the prevalence of MRSA in veterinarians, farmers and other personnel who come into close contact with animals. Finally, alternative treatment, preventive measures and on-farm strategies to reduce MRSA introduction to a farm and carriage within a herd are discussed.
Intestinal microbe-host interactions can affect the feed efficiency (FE) of chickens. As inconsistent findings for FE-associated bacterial taxa were reported across studies, the present objective was ...to identify whether bacterial profiles and predicted metabolic functions that were associated with residual feed intake (RFI) and performance traits in female and male chickens were consistent across two different geographical locations. At six weeks of life, the microbiota in ileal, cecal and fecal samples of low (n = 34) and high (n = 35) RFI chickens were investigated by sequencing the V3-5 region of the 16S rRNA gene. Location-associated differences in α-diversity and relative abundances of several phyla and genera were detected. RFI-associated bacterial abundances were found at the phylum and genus level, but differed among the three intestinal sites and between males and females. Correlation analysis confirmed that, of the taxonomically classifiable bacteria, Lactobacillus (5% relative abundance) and two Lactobacillus crispatus-OTUs in feces were indicative for high RFI in females (P < 0.05). In males, Ruminococcus in cecal digesta (3.1% relative abundance) and Dorea in feces (<0.1% relative abundance) were best indicative for low RFI, whereas Acinetobacter in feces (<1.5% relative abundance) related to high RFI (P < 0.05). Predicted metabolic functions in feces of males confirmed compositional relationships as functions related to amino acid, fatty acid and vitamin metabolism correlated with low RFI, whereas an increasing abundance of bacterial signaling and interaction (i.e. cellular antigens) genes correlated with high RFI (P < 0.05). In conclusion, RFI-associated bacterial profiles could be identified across different geographical locations. Results indicated that consortia of low-abundance taxa in the ileum, ceca and feces may play a role for FE in chickens, whereby only bacterial FE-associations found in ileal and cecal digesta may serve as useful targets for dietary strategies.

As the intestinal microbiota plays an important role in energy harvest, it is likely to influence FE. ...Therefore, our aim was to characterize the intestinal microbiota of pigs ranked as low, medium, and high residual feed intake (RFI a metric for FE), where genetic, nutritional, and management effects were minimized, to explore a possible link between the intestinal microbiota and FE. Eighty-one pigs were ranked according to RFI between weaning and day 126 postweaning, and 32 were selected as the extremes in RFI (12 low, 10 medium, and 10 high). Intestinal microbiota diversity, composition, and predicted functionality were assessed by 16S rRNA gene sequencing. Although no differences in microbial diversity were found, some RFI-associated compositional differences were revealed, principally among members of
, predominantly in feces at slaughter (albeit mainly for low-abundance taxa). In particular, microbes associated with a leaner and healthier host (e.g.,
,
, and
) were enriched in low RFI (more feed-efficient) pigs. Differences were also observed in the ileum of low RFI pigs; most notably,
(
) were less abundant. Predictive functional analysis suggested improved metabolic capabilities in these animals, especially within the ileal microbiota. Higher ileal isobutyric acid concentrations were also found in low RFI pigs. Overall, the differences observed within the intestinal microbiota of low RFI pigs compared with that of their high RFI counterparts, albeit relatively subtle, suggest a possible link between the intestinal microbiota and FE in pigs.
This study is one of the first to show that differences in intestinal microbiota composition, albeit subtle, may partly explain improved feed efficiency (FE) in low residual feed intake (RFI) pigs. One of the main findings is that, although microbial diversity did not differ among animals of varying FE, specific intestinal microbes could potentially be linked with porcine FE. However, as the factors impacting FE are still not fully understood, intestinal microbiota composition may not be a major factor determining differences in FE. Nonetheless, this work has provided a potential set of microbial biomarkers for FE in pigs. Although culturability could be a limiting factor and intervention studies are required, these taxa could potentially be targeted in the future to manipulate the intestinal microbiome so as to improve FE in pigs. If successful, this has the potential to reduce both production costs and the environmental impact of pig production.
The application of biochar produced from wood and crop residues, such as sawdust, straw, sugar bagasse and rice hulls, to highly weathered soils under tropical conditions has been shown to influence ...soil greenhouse gas (GHG) emissions. However, there is a lack of data concerning GHG emissions from soils amended with biochar derived from manure, and from soils outside tropical and subtropical regions. The objective of this study was to quantify the effect on emissions of carbon dioxide (CO2), nitrous oxide (N2O) and methane (CH4) following the addition, at a rate of 18 t ha−1, of two different types of biochar to an Irish tillage soil. A soil column experiment was designed to compare three treatments (n = 8): (1) non-amended soil (2) soil mixed with biochar derived from the separated solid fraction of anaerobically digested pig manure and (3) soil mixed with biochar derived from Sitka Spruce (Picea sitchensis). The soil columns were incubated at 10 °C and 75% relative humidity, and leached with 80 mL distilled water, twice per week. Following 10 weeks of incubation, pig manure, equivalent to 170 kg nitrogen ha−1 and 36 kg phosphorus ha−1, was applied to half of the columns in each treatment (n = 4). Gaseous emissions were analysed for 28 days following manure application. Biochar addition to the soil increased N2O emissions in the pig manure-amended column, most likely as a result of increased denitrification caused by higher water filled pore space and organic carbon (C) contents. Biochar addition to soil also increased CO2 emissions. This was caused by increased rates of C mineralisation in these columns, either due to mineralisation of the labile C added with the biochar, or through increased mineralisation of the soil organic matter.
► The effect of amending soil with biochar was studied under temperate conditions. ► Greenhouse gas emissions were measured after pig manure application. ► Biochar addition increased N2O emissions in the manure-amended treatments. ► Biochar addition to the soil increased CO2 emissions. ► There was no change in CH4 emissions from the biochar-amended soil.
Lactobacilli are gram-positive bacteria that are a subdominant element in the human gastrointestinal microbiota, and which are commonly used in the food industry. Some lactobacilli are considered ...probiotic, and have been associated with health benefits. However, there is very little culture-independent information on how consumed probiotic microorganisms might affect the entire intestinal microbiota. We therefore studied the impact of the administration of Lactobacillus salivarius UCC118, a microorganism well characterized for its probiotic properties, on the composition of the intestinal microbiota in two model animals. UCC118 has anti-infective activity due to production of the bacteriocin Abp118, a broad-spectrum class IIb bacteriocin, which we hypothesized could impact the microbiota. Mice and pigs were administered wild-type (WT) L. salivarius UCC118 cells, or a mutant lacking bacteriocin production. The microbiota composition was determined by pyrosequencing of 16S rRNA gene amplicons from faeces. The data show that L. salivarius UCC118 administration had no significant effect on proportions of major phyla comprising the mouse microbiota, whether the strain was producing bacteriocin or not. However, L. salivarius UCC118 WT administration led to a significant decrease in Spirochaetes levels, the third major phylum in the untreated pig microbiota. In both pigs and mice, L. salivarius UCC118 administration had an effect on Firmicutes genus members. This effect was not observed when the mutant strain was administered, and was thus associated with bacteriocin production. Surprisingly, in both models, L. salivarius UCC118 administration and production of Abp118 had an effect on gram-negative microorganisms, even though Abp118 is normally not active in vitro against this group of microorganisms. Thus L. salivarius UCC118 administration has a significant but subtle impact on mouse and pig microbiota, by a mechanism that seems at least partially bacteriocin-dependent.

Provision of digestate with satisfactory biosafety is critical to land application of digestate and to the anaerobic digestion approach to treating manure and food waste (FW). No studies have been conducted on digestate biosafety in dry co-digestion systems. The aim of this study was to assess the inactivation efficiency and possible inactivation mechanism for three enteric indicator bacteria and the system stability during dry mesophilic anaerobic co-digestion of FW and pig manure (PM). The effects of two different inocula were examined at a rate of 50% based on volatile solids (VS): digestate taken from existing dry co-digestion digesters and dewatered anaerobic sludge from a local wastewater treatment plant. The FW/PM ratios of 50:50 and 75:25 on a VS basis were also assessed. The results showed that using digestate as the inoculum and a FW/PM ratio of 50:50 led to stable dry co-digestion, with the specific methane yield (SMY) of 252mL/gVSadded. Total volatile fatty acid (VFA) concentration was a significant inhibition factor for methane production during dry co-digestion (P<0.001). The data also showed that dry co-digestion of FW and PM effectively inactivated enteric indicator bacteria. E. coli and total coliforms counts decreased below the limit of detection (LOD, 102CFU/g) within 4–7days, with free VFA identified as a significant inactivation factor. Enterococci were more resistant but nonetheless the counts decreased below the LOD within 12days in the digestate inoculum systems and 26–31days in the sludge inoculum systems. The residence time was the most significant inactivation factor for enterococci, with the free VFA concentration playing a secondary role at high FW/PM ratio in the sludge inoculum system. In conclusion, digestate as inoculum and the FW/PM ratio of 50:50 were preferable operation conditions to realize system stability, methane production and enteric indicator bacteria inactivation.
Feed efficiency (FE) is an indicator of efficiency in converting energy and nutrients from feed into a tissue that is of major environmental and economic significance. The molecular mechanisms ...contributing to differences in FE are not fully elucidated, therefore the objective of this study was to profile the porcine Longissimus thoracis et lumborum (LTL) muscle transcriptome, examine the product quality from pigs divergent in FE and investigate the functional networks underpinning the potential relationship between product quality and FE.
RNA-Seq (n = 16) and product quality (n = 40) analysis were carried out in the LTL of pigs differing in FE status. A total of 272 annotated genes were differentially expressed with a P < 0.01. Functional annotation revealed a number of biological events related to immune response, growth, carbohydrate & lipid metabolism and connective tissue indicating that these might be the key mechanisms governing differences in FE. Five most significant bio-functions altered in FE groups were 'haematological system development & function', 'lymphoid tissue structure & development', 'tissue morphology', 'cellular movement' and 'immune cell trafficking'. Top significant canonical pathways represented among the differentially expressed genes included 'IL-8 signalling', 'leukocyte extravasation signalling, 'sphingosine-1-phosphate signalling', 'PKCθ signalling in T lymphocytes' and 'fMLP signalling in neutrophils'. A minor impairment in the quality of meat, in relation to texture and water-holding capacity, produced by high-FE pigs was observed. High-FE pigs also had reduced intramuscular fat content and improved nutritional profile in terms of fatty acid composition.
Ontology analysis revealed enhanced activity of adaptive immunity and phagocytes in high-FE pigs suggesting more efficient conserving of resources, which can be utilised for other important biological processes. Shifts in carbohydrate conversion into glucose in FE-divergent muscle may underpin the divergent evolution of pH profile in meat from the FE-groups. Moreover, altered amino acid metabolism and increased mobilisation & flux of calcium may influence growth in FE-divergent muscle. Furthermore, decreased degradation of fibroblasts in FE-divergent muscle could impact on collagen turnover and alter tenderness of meat, whilst enhanced lipid degradation in high-FE pigs may potentially underlie a more efficient fat metabolism in these animals.

Compared with wet digestion, dry digestion of organic wastes reduces reactor volume and requires less energy for heating, but it is easily inhibited by high volatile fatty acid (VFA) or ammonia concentration. The inhibition on methane production kinetics during dry co-digestion of food waste and pig manure is rarely reported. The aim of this study was to explore the inhibition mechanisms and the microbial interactions in food waste and pig manure dry co-digestion systems at different inoculum rates (25% and 50% based on volatile solids) and food waste/pig manure ratios (0:100, 25:75, 50:50, 75:25 and 100:0 based on volatile solids). The results showed that the preferable operation conditions were obtained at the inoculum rate of 50% and food waste/pig manure ratio of 50:50, with a specific methane yield of 263 mL/g VSadded. High VFA concentration was the main inhibition factor on methane production, and the threshold VFA inhibition concentrations ranged 16.5–18.0 g/L. Syntrophic oxidation with hydrogenotrophic methanogenesis might be the main methane production pathway in dry co-digestion systems due to the dominance of hydrogenotrophic methanogens in the archaeal community. In conclusion, dry co-digestion of food waste and pig manure is feasible for methane production without pH adjustment and can be operated stably by choosing proper operation conditions.
The marine environment is an untapped source of bioactive compounds. Specifically, marine macroalgae (seaweeds) are rich in polysaccharides that could potentially be exploited as prebiotic functional ...ingredients for both human and animal health applications. Prebiotics are non-digestible, selectively fermented compounds that stimulate the growth and/or activity of beneficial gut microbiota which, in turn, confer health benefits on the host. This review will introduce the concept and potential applications of prebiotics, followed by an outline of the chemistry of seaweed polysaccharides. Their potential for use as prebiotics for both humans and animals will be highlighted by reviewing data from both in vitro and in vivo studies conducted to date.

This study investigated differences in the fecal bacterial community of highly ...and poorly feed-efficient chickens at 16 and 29 days posthatch (dph) and evaluated whether a fecal microbiota transplant (FMT) from feed-efficient donors early in life can affect the fecal microbiota in chickens at 16 and 29 dph and chicken FE and nutrient retention at 4 weeks of age. A total of 110 chickens were inoculated with a FMT or a control transplant (CT) on dph 1, 6, and 9 and ranked according to residual feed intake (RFI; the metric for FE) on 30 dph. Fifty-six chickens across both inoculation groups were selected as the extremes in RFI (29 low, 27 high). RFI-related fecal bacterial profiles were discernible at 16 and 29 dph. In particular,

operational taxonomic units were associated with low RFI (good FE). Multiple administrations of the FMT only slightly changed the fecal bacterial composition, which was supported by weighted UniFrac analysis, showing similar bacterial communities in the feces of both inoculation groups at 16 and 29 dph. Moreover, the FMT did not change the RFI and nutrient retention of highly and poorly feed-efficient recipients, whereas it tended to increase feed intake and body weight gain in female chickens. This finding suggests that host- and environment-related factors may more strongly affect chicken fecal microbiota and FE than the FMT.
Modulating the chicken's early microbial colonization using a FMT from highly feed-efficient donor chickens may be a promising tool to establish a more desirable bacterial profile in recipient chickens, thereby improving host FE. Although FE-associated fecal bacterial profiles at 16 and 29 dph could be established, the microbiota composition of a FMT, when administered early in life, may not be a strong factor modulating the fecal microbiota at 2 to 4 weeks of life and reducing the variation in chicken's FE. Nevertheless, the present FMT may have potential benefits for growth performance in female chickens.
