Neuronal signalling and communication underpin virtually all aspects of brain activity and function. Network science approaches to modelling and analysing the dynamics of communication on networks ...have proved useful for simulating functional brain connectivity and predicting emergent network states. This Review surveys important aspects of communication dynamics in brain networks. We begin by sketching a conceptual framework that views communication dynamics as a necessary link between the empirical domains of structural and functional connectivity. We then consider how different local and global topological attributes of structural networks support potential patterns of network communication, and how the interactions between network topology and dynamic models can provide additional insights and constraints. We end by proposing that communication dynamics may act as potential generative models of effective connectivity and can offer insight into the mechanisms by which brain networks transform and process information.
Technological and data sharing advances have led to a proliferation of high-resolution structural and functional maps of the brain. Modern neuroimaging research increasingly depends on identifying ...correspondences between the topographies of these maps; however, most standard methods for statistical inference fail to account for their spatial properties. Recently, multiple methods have been developed to generate null distributions that preserve the spatial autocorrelation of brain maps and yield more accurate statistical estimates. Here, we comprehensively assess the performance of ten published null frameworks in statistical analyses of neuroimaging data. To test the efficacy of these frameworks in situations with a known ground truth, we first apply them to a series of controlled simulations and examine the impact of data resolution and spatial autocorrelation on their family-wise error rates. Next, we use each framework with two empirical neuroimaging datasets, investigating their performance when testing (1) the correspondence between brain maps (e.g., correlating two activation maps) and (2) the spatial distribution of a feature within a partition (e.g., quantifying the specificity of an activation map within an intrinsic functional network). Finally, we investigate how differences in the implementation of these null models may impact their performance. In agreement with previous reports, we find that naive null models that do not preserve spatial autocorrelation consistently yield elevated false positive rates and unrealistically liberal statistical estimates. While spatially-constrained null models yielded more realistic, conservative estimates, even these frameworks suffer from inflated false positive rates and variable performance across analyses. Throughout our results, we observe minimal impact of parcellation and resolution on null model performance. Altogether, our findings highlight the need for continued development of statistically-rigorous methods for comparing brain maps. The present report provides a harmonised framework for benchmarking and comparing future advancements.
The dynamics of spontaneous fluctuations in neural activity are shaped by underlying patterns of anatomical connectivity. While numerous studies have demonstrated edge-wise correspondence between ...structural and functional connections, much less is known about how large-scale coherent functional network patterns emerge from the topology of structural networks. In the present study, we deploy a multivariate statistical technique, partial least squares, to investigate the association between spatially extended structural networks and functional networks. We find multiple statistically robust patterns, reflecting reliable combinations of structural and functional subnetworks that are optimally associated with one another. Importantly, these patterns generally do not show a one-to-one correspondence between structural and functional edges, but are instead distributed and heterogeneous, with many functional relationships arising from nonoverlapping sets of anatomical connections. We also find that structural connections between high-degree hubs are disproportionately represented, suggesting that these connections are particularly important in establishing coherent functional networks. Altogether, these results demonstrate that the network organization of the cerebral cortex supports the emergence of diverse functional network configurations that often diverge from the underlying anatomical substrate.
Structure–function relationships are a fundamental principle of many naturally occurring systems. However, network neuroscience research suggests that there is an imperfect link between structural ...connectivity and functional connectivity in the brain. Here, we synthesize the current state of knowledge linking structure and function in macroscale brain networks and discuss the different types of models used to assess this relationship. We argue that current models do not include the requisite biological detail to completely predict function. Structural network reconstructions enriched with local molecular and cellular metadata, in concert with more nuanced representations of functions and properties, hold great potential for a truly multiscale understanding of the structure–function relationship.

As the focus of neuroscience shifts from studying individual brain regions to entire networks of regions, methods for statistical inference have also become geared toward network analysis. The ...purpose of the present review is to survey the multivariate statistical techniques that have been used to study neural interactions. We have selected the most common techniques and developed a taxonomy that instructively reflects their assumptions and practical use. For each family of analyses, we describe their application and the types of experimental questions they can address, as well as how they relate to other analyses both conceptually and mathematically. We intend to show that despite their diversity, all of these techniques offer complementary information about the functional architecture of the brain.
Cancer stem cells are critical for cancer initiation, development, and treatment resistance. Our understanding of these processes, and how they relate to glioblastoma heterogeneity, is limited. To ...overcome these limitations, we performed single-cell RNA sequencing on 53586 adult glioblastoma cells and 22637 normal human fetal brain cells, and compared the lineage hierarchy of the developing human brain to the transcriptome of cancer cells. We find a conserved neural tri-lineage cancer hierarchy centered around glial progenitor-like cells. We also find that this progenitor population contains the majority of the cancer's cycling cells, and, using RNA velocity, is often the originator of the other cell types. Finally, we show that this hierarchal map can be used to identify therapeutic targets specific to progenitor cancer stem cells. Our analyses show that normal brain development reconciles glioblastoma development, suggests a possible origin for glioblastoma hierarchy, and helps to identify cancer stem cell-specific targets.
Whole-brain neural communication is typically estimated from statistical associations among electromagnetic or haemodynamic time-series. The relationship between functional network architectures ...recovered from these 2 types of neural activity remains unknown. Here, we map electromagnetic networks (measured using magnetoencephalography (MEG)) to haemodynamic networks (measured using functional magnetic resonance imaging (fMRI)). We find that the relationship between the 2 modalities is regionally heterogeneous and systematically follows the cortical hierarchy, with close correspondence in unimodal cortex and poor correspondence in transmodal cortex. Comparison with the BigBrain histological atlas reveals that electromagnetic–haemodynamic coupling is driven by laminar differentiation and neuron density, suggesting that the mapping between the 2 modalities can be explained by cytoarchitectural variation. Importantly, haemodynamic connectivity cannot be explained by electromagnetic activity in a single frequency band, but rather arises from the mixing of multiple neurophysiological rhythms. Correspondence between the two is largely driven by MEG functional connectivity at the beta (15 to 29 Hz) frequency band. Collectively, these findings demonstrate highly organized but only partly overlapping patterns of connectivity in MEG and fMRI functional networks, opening fundamentally new avenues for studying the relationship between cortical microarchitecture and multimodal connectivity patterns.
Gene expression fundamentally shapes the structural and functional architecture of the human brain. Open-access transcriptomic datasets like the Allen Human Brain Atlas provide an unprecedented ...ability to examine these mechanisms in vivo; however, a lack of standardization across research groups has given rise to myriad processing pipelines for using these data. Here, we develop the abagen toolbox, an open-access software package for working with transcriptomic data, and use it to examine how methodological variability influences the outcomes of research using the Allen Human Brain Atlas. Applying three prototypical analyses to the outputs of 750,000 unique processing pipelines, we find that choice of pipeline has a large impact on research findings, with parameters commonly varied in the literature influencing correlations between derived gene expression and other imaging phenotypes by as much as ρ ≥ 1.0. Our results further reveal an ordering of parameter importance, with processing steps that influence gene normalization yielding the greatest impact on downstream statistical inferences and conclusions. The presented work and the development of the abagen toolbox lay the foundation for more standardized and systematic research in imaging transcriptomics, and will help to advance future understanding of the influence of gene expression in the human brain.
Abstract
Dopaminergic projections are hypothesized to stabilize neural signaling and neural representations, but how they shape regional information processing and large-scale network interactions ...remains unclear. Here we investigated effects of lowered dopamine levels on within-region temporal signal variability (measured by sample entropy) and between-region functional connectivity (measured by pairwise temporal correlations) in the healthy brain at rest. The acute phenylalanine and tyrosine depletion (APTD) method was used to decrease dopamine synthesis in 51 healthy participants who underwent resting-state functional MRI (fMRI) scanning. Functional connectivity and regional signal variability were estimated for each participant. Multivariate partial least squares (PLS) analysis was used to statistically assess changes in signal variability following APTD as compared with the balanced control treatment. The analysis captured a pattern of increased regional signal variability following dopamine depletion. Changes in hemodynamic signal variability were concomitant with changes in functional connectivity, such that nodes with greatest increase in signal variability following dopamine depletion also experienced greatest decrease in functional connectivity. Our results suggest that dopamine may act to stabilize neural signaling, particularly in networks related to motor function and orienting attention towards behaviorally-relevant stimuli. Moreover, dopamine-dependent signal variability is critically associated with functional embedding of individual areas in large-scale networks.
We investigated the anatomical and functional organization of the human substantia nigra (SN) using diffusion and functional MRI data from the Human Connectome Project. We identified a tripartite ...connectivity-based parcellation of SN with a limbic, cognitive, motor arrangement. The medial SN connects with limbic striatal and cortical regions and encodes value (greater response to monetary wins than losses during fMRI), while the ventral SN connects with associative regions of cortex and striatum and encodes salience (equal response to wins and losses). The lateral SN connects with somatomotor regions of striatum and cortex and also encodes salience. Behavioral measures from delay discounting and flanker tasks supported a role for the value-coding medial SN network in decisional impulsivity, while the salience-coding ventral SN network was associated with motor impulsivity. In sum, there is anatomical and functional heterogeneity of human SN, which underpins value versus salience coding, and impulsive choice versus impulsive action.
