Abstract
Human immunodeficiency virus 1 (HIV-1) genome sequencing is routinely done for drug resistance monitoring in hospitals worldwide. Subtyping these extensive datasets of HIV-1 sequences is a ...critical first step in molecular epidemiology and evolution studies. The clinical relevance of HIV-1 subtypes is increasingly recognized. Several studies suggest subtype-related differences in disease progression, transmission route efficiency, immune evasion, and even therapeutic outcomes. HIV-1 subtyping is mainly done using web-servers. These tools have limitations in scalability and potential noncompliance with data protection legislation. Thus, the aim of this work was to develop an efficient method for large-scale local HIV-1 subtyping. We designed SNAPPy: a snakemake pipeline for scalable HIV-1 subtyping by phylogenetic pairing. It contains several tasks of phylogenetic inference and BLAST queries, which can be executed sequentially or in parallel, taking advantage of multiple-core processing units. Although it was built for subtyping, SNAPPy is also useful to perform extensive HIV-1 alignments. This tool facilitates large-scale sequence-based HIV-1 research by providing a local, resource efficient and scalable alternative for HIV-1 subtyping. It is capable of analyzing full-length genomes or partial HIV-1 genomic regions (GAG, POL, and ENV) and recognizes more than ninety circulating recombinant forms. Glycoconjugates expressed on gastric mucosa play a crucial role in host-pathogen interactions. The FUT2 enzyme catalyzes the addition of terminal α(1,2)fucose residues, producing the H type 1 ...structure expressed on the surface of epithelial cells and in mucosal secretions of secretor individuals. Inactivating mutations in the human FUT2 gene are associated with reduced susceptibility to Helicobacter pylori infection. H. pylori infects over half the world's population and causes diverse gastric lesions, from gastritis to gastric cancer. H. pylori adhesion constitutes a crucial step in the establishment of a successful infection. The BabA adhesin binds the Leb and H type 1 structures expressed on gastric mucins, while SabA binds to sialylated carbohydrates mediating the adherence to inflamed gastric mucosa. In this study, we have used an animal model of nonsecretors, Fut2-null mice, to characterize the glycosylation profile and evaluate the effect of the observed glycan expression modifications in the process of H. pylori adhesion. We have demonstrated expression of terminal difucosylated glycan structures in C57Bl/6 mice gastric mucosa and that Fut2-null mice showed marked alteration in gastric mucosa glycosylation, characterized by diminished expression of α(1,2)fucosylated structures as indicated by lectin and antibody staining and further confirmed by mass spectrometry analysis. This altered glycosylation profile was further confirmed by the absence of Fucα(1,2)-dependent binding of calicivirus virus-like particles. Finally, using a panel of H. pylori strains, with different adhesin expression profiles, we have demonstated an impairment of BabA-dependent adhesion of H. pylori to Fut2-null mice gastric mucosa, whereas SabA-mediated binding was not affected.
This study reports an evaluation of the biological properties of the edible berries from Corema album, an endemic shrub of the Portuguese coastline, aiming at its use as a nutraceutical. Different ...methanolic extracts were obtained from the pulp and seed of fresh berries: pulp extract, seed residue, and seed oil (extracted and characterized for the first time). For each of these, the antioxidant activity was assessed, by different methods, as well as the antimicrobial ability. Overall, the seeds were shown to be the most nutraceutical part of the berry since they showed higher antioxidant activity, while the pulp extract displayed a significant antimicrobial capacity against several clinically relevant bacterial strains. Furthermore, the extracts were fully characterized by complementary infrared and Raman spectroscopy, revealing the presence of phenolic acids, polysaccharides, sugars, and triterpenoids in the pulp, high content of unsaturated fatty acids in the seed oil, and significant amounts of phenolics and carotenoids in the seed residue. These results pave the way for a reliable correlation between chemical composition and biological activity, in edible fruit samples.
Homeoproteins are defined by the structure of their DNA‐binding domain, the homeodomain. Intercellular transfer of homeoprotein was observed ex vivo between animal cells and in vivo in higher plants. ...In the latter case, transfer is through intercytoplasmic channels that connect plant cells, but these do not exist in animals. Here, we show that the homeodomain of KNOTTED1, a maize homeoprotein, is transferred between animal cells and that a mutation in the homeodomain blocking the intercellular transfer of KNOTTED1 in plants also inhibits the transfer of the KNOTTED1 homeodomain in animal cells. This mutation decreases nuclear addressing, and its effect on nuclear import and intercellular transfer is reverted by the addition of an ectopic nuclear localization signal. We propose that, despite evolutionary distance and the differences in multicellular organization, similar mechanisms are at work for intercellular transfer of homeoprotein in plants and animals. Furthermore, our results suggest that, at least in animals, homeodomain secretion requires passage through the nucleus.
La lamproie devient un modèle de plus en plus populaire en biologie du développement et de l'évolution (evo-devo), grâce à sa position phylogénétique particulière. Ce modèle a d'ores et déjà fourni ...des informations importantes sur les caractéristiques ancestrales des craniates, mais également sur l'apparition de nouveautés au moment de la transition agnathe/gnathostome (Kuratani et al., 2002).
Dans ce travail, nous avons étudié les mécanismes de spécification et d'organisation génétique du cerveau chez l'embryon de lamproie. En utilisant les techniques de clonage par RT-PCR et d'hybridation in situ, nous avons isolé et étudié le patrons d'expression de gènes des familles LIM-à-homéoboîte (Lhx), Pax et Hedgehog. Les résultats principaux sont les suivants : (1) les gènes Lhx et Pax révèlent un grand degré de conservation des mécanismes de " patterning " des parties antérieure et postérieure du cerveau entre cyclostomes et gnathostomes ; néanmoins, quelques différences importantes ont été observées, particulièrement au niveau du télencéphale ; ces différences sont probablement corrélées avec les changements majeurs subis par cette région au moment de la transition agnathe/gnathostome ; (2) l'analyse de l'expression des gènes Lhx et son interprétation montrent que le cerveau antérieur de lamproie présente une organisation prosomérique évidente ; cette organisation est ainsi un caractère propre aux vertébrés ; (3) l'analyse de l'expression du gène LfHh met en évidence une possible origine moléculaire de cette organisation neuromérique du cerveau (Osorio et al., 2005) ; (4) en outre, l'expression d'au moins un de ces gènes Lhx persiste tout au long de la période larvaire (non-embryonnaire), ce qui montre l'utilité de ces gènes comme marqueurs pour suivre le développement et la morphogenèse du cerveau au cours du temps (Osorio et al., 2006).
Ce type d'organisation pseudosegmentaire du cerveau est limité aux gnathostomes : chez l'amphioxus et les ascidies, où l'expression de Hh est absente de la région la plus rostrale du tube neural, on n'observe pas de neuromères. Il est important de noter que Hh n'est pas exprimé dans le télencéphale ventral embryonnaire de lamproie, et que Nkx2.1, un marqueur de la subdivision pallidale du sous-pallium des gnathostomes, n'est pas non plus exprimé à ce niveau (Ogasawara et al., 2001; Osorio et al., 2005; Uchida et al., 2003). Cette différence suggère que des modifications dans la signalisation Hh de la ligne médiane ventrale peuvent avoir été des moteurs de l'évolution du cerveau antérieur.
Nous avons cherché à étudier l'origine de ces différences à la lumière de l'évolution moléculaire de la famille multigénique Hedgehog. Il est probable que l'ancêtre des chordés ait possédé un gène Hh unique. L'amphioxus (céphalocordé) présente un seul gène Hh, alors qu'il y en a deux chez les ascidies (urochordés), probablement issus d'une duplication spécifique dans cette lignée. Il y a trois groupes de gènes Hedgehog chez les gnathostomes : Sonic, Indian et Desert.
Nous avons criblé une librairie d'ADN génomique de L. fluviatilis, visant à identifier des cosmides contenant le gène Hh. Les résultats mettent en évidence l'existence de deux gènes Hedgehog chez la lamproie. Une analyse phylogénétique préliminaire suggère une duplication indépendante des gènes Hedgehog dans la lignée de la lamproie, au sein du groupe Sonic/Indian. Ces résultats ouvrent une nouvelle vision sur l'évolution de cette famille de gènes chez les chordés.
Enfin, dans le but d'étudier le rôle des modifications de l'organisation génique et du contrôle de l'expression des gènes au cours de l'évolution du cerveau chez les chordés, nous avons également isolé le gène Lhx9 de roussette (Scyliorhinus canicula) à partir d'une librairie d'ADN génomique de cette espèce.
